In-depth peptidomic profile and molecular simulation studies on ACE-inhibitory peptides derived from probiotic fermented milk of different farm animals

Summary: Investigations were conducted to examine the ACE inhibitory properties of probiotic fermented milk from different animals. Goat milk showed the highest susceptibility to probiotic-mediated proteolysis, followed by sheep and camel milk. ACE inhibitory properties decreased during the two weeks of refrigerated storage, with goat milk fermented with Pediococcus pentosaceus displaying the highest ACE inhibition. Peptide identification and in silico analysis revealed the presence of potent antihypertensive peptides in all fermented milks, with goat and camel milk proteins showing higher potential compared to bovine and sheep milk.

Predicting Biomolecular Binding Kinetics: A Review

Summary: Biomolecular binding kinetics, including association and dissociation rates, are crucial for the design of therapeutic drugs. The drug molecule's residence time or dissociation rate has shown a better correlation with efficacy compared to binding affinities. Various modeling approaches, such as structure-kinetic relationship models, molecular dynamics simulations, enhanced sampling, and machine learning, have been developed to explore biomolecular binding mechanisms and predict binding rates. In this review, we discuss recent advancements in computational modeling of biomolecular binding kinetics and the potential for future improvements.

Computer-Aided Virtual Screening and In Vitro Validation of Biomimetic Tyrosinase Inhibitory Peptides from Abalone Peptidome

Summary: This study investigated the anti-tyrosinase properties of Haliotis diversicolor tyrosinase inhibitory peptides (hdTIPs) and found that the peptide KNN1 exhibited high inhibitory activity against mushroom tyrosinase. Additionally, hdTIPs peptides could reduce tyrosinase activity and reactive oxygen species levels, leading to a decrease in melanin content. Therefore, these selected peptides have great potential for medical cosmetology applications.

Integration of Molecular Docking Analysis and Molecular Dynamics Simulations for Studying Food Proteins and Bioactive Peptides

Summary: The use of in silico tools, such as molecular docking, to study biological activity of proteins and peptides can sometimes produce results that do not correlate with actual experimental binding affinities. Molecular dynamics simulations (MDS) offer a solution to overcome sampling limitations in docking analysis and provide valuable information in deciphering functional mechanisms of proteins and peptides. This review discusses the traditional use of in silico models, like molecular docking, and highlights the importance of MDS in predicting structural and functional dynamics of food proteins and bioactive peptides.

Lipid21: Complex Lipid Membrane Simulations with AMBER

Summary: This study extends the modular AMBER lipid force field to include anionic lipids, PUFA lipids, and sphingomyelin, enabling the simulation of realistic cell membrane lipid compositions, including raft-like domains. Extensive validation runs show good agreement with experimental measurements.
