Model validation for compositional data in stock assessment models: Calculating residuals with correct properties

Vanessa Trijoulet et al.

Summary: This study shows that using Pearson residuals to analyze goodness of the fit, when data are fitted using a multivariate distribution, is incorrect and one-step-ahead (OSA) or forecast quantile residuals should be used instead. The study describes the calculation of OSA residuals specifically to de-correlate compositional observations for the multivariate distributions most commonly used in assessment models.

An empirical comparison of alternative likelihood formulations for composition data, with application to cobia and Pacific hake

Nicholas Fisch et al.

Summary: The performance of two formulations of Dirichlet-multinomial and the logistic-normal in stock assessment models were evaluated, with the linear formulation of Dirichlet-multinomial outperforming the saturating one. The study also found that the logistic-normal performed poorly at small sample sizes, while the comparison was more robust at large sample sizes.

Understanding transboundary stocks' availability by combining multiple fisheries-independent surveys and oceanographic conditions in spatiotemporal models

Cecilia A. O'Leary et al.

Summary: As oceans warm, the distribution of groundfish species shifts, which can complicate management efforts. This study developed model-based biomass estimates for three Bering Sea groundfish species by combining data from the US and Russia. The results show that groundfish densities have shifted northward and high-density areas now span across the international border.

The multivariate-Tweedie: a self-weighting likelihood for age and length composition data arising from hierarchical sampling designs

James T. Thorson et al.

Summary: Weighting data appropriately is necessary in stock assessment models. The multivariate-Tweedie (MVTW) provides a better estimation of data weights and the ability to increase weights when needed. We recommend exploring the sensitivity of likelihood functions in stock assessments.

Assessing likelihoods for fitting composition data within stock assessments, with emphasis on different degrees of process and observation error

Nicholas Fisch et al.

Summary: This study evaluated the performance of alternative likelihoods in fitting composition data. The results suggest that the degree of process error and the sample size of the composition data have a larger effect on the relative performance of different likelihoods.

Implementing two-dimensional autocorrelation in either survival or natural mortality improves a state-space assessment model for Southern New England-Mid Atlantic yellowtail flounder

Brian C. Stock et al.

Summary: Recent state-space assessment models have the ability to estimate stochastic deviations in survival in fisheries stock assessment, which have been found to exhibit autocorrelation between ages and years. Models incorporating 2D autocorrelation in survival or natural mortality (M) can fit the data better and reduce retrospective patterns, improving model fit and consistency of biomass projections for Southern New England yellowtail flounder.

Incorporating vertical distribution in index standardization accounts for spatiotemporal availability to acoustic and bottom trawl gear for semi-pelagic species

Cole C. Monnahan et al.

Summary: Abundance indices from scientific surveys play a crucial role in stock assessment, but variations in fish availability over space and time can lead to inaccuracies. A vertically integrated index that considers spatiotemporal correlation and gear availability is essential for estimating more accurate indices for semi-pelagic fish species like walleye pollock. Understanding the spatial and temporal patterns in vertical distribution and gear availability is important for improving stock assessment methods.

The Woods Hole Assessment Model (WHAM): A general state-space assessment framework that incorporates time- and age-varying processes via random effects and links to environmental covariates

Brian C. Stock et al.

Summary: The Woods Hole Assessment Model (WHAM) combines methods to effectively address productivity changes and environmental factors in fishery stock assessment. The model performed well in fitting simulated data for different stocks and processes, indicating its potential usefulness in stock assessment.

Modeling time-varying selectivity in size-structured assessment models

Lee Cronin-Fine et al.

Summary: This study investigates the best method for modeling time-varying selectivity and the most robust likelihood function for size-composition data given time-varying selectivity in fisheries assessments. The results show that discrete time blocking can effectively capture time-varying selectivity, leading to a reduction in estimated parameters and variance of quantities. The multinomial likelihood function is preferred as it provides better estimates for desirable management quantities more frequently than others.
