Integrating structure-based approaches in generative molecular

Morgan Thomas et al.

Summary: Generative molecular design has the potential to improve the efficiency of drug discovery by exploring larger chemical spaces. This study focuses on incorporating protein structure into the optimization process to enhance binding affinity prediction. Different approaches are categorized based on whether protein structure is explicitly or implicitly considered in the generative model.

Feature-Based Interpolation and Geodesics in the Latent Spaces of Generative Models

Lukasz Struski et al.

Summary: In this article, a general and unified approach to interpolation is presented, which allows us to simultaneously search for geodesics and interpolating curves in the latent space for arbitrary density. The approach is based on a quality measure of the interpolating curve and maximizes this measure to find geodesics. Examples in three important cases are provided.

MegaSyn: Integrating Generative Molecular Design, Automated Analog Designer, and Synthetic Viability Prediction

Fabio Urbina et al.

Summary: Generative machine learning models are widely used in drug discovery to generate new molecules and explore molecular space. However, these models face challenges when combined with scoring functions and the generated compounds may not be synthesizable. In this article, the authors introduce a suite of automated tools called MegaSyn, which combines multiple generative models and molecular analysis methods to generate synthesizable compounds with drug potential.

Anomal P: An approach for detecting anomalous protein conformations using deep autoencoders

Gabriela Czibula et al.

Summary: This paper introduces a new approach AnomalP for detecting abnormal protein conformational transitions using deep autoencoders to encode information about the structural similarity between proteins belonging to the same superfamily. The study emphasizes the potential of autoencoders to learn biologically relevant patterns, such as protein structural characteristics, and their usefulness in detecting abnormal conformations or proteins related to a superfamily. The aim of the research is to provide better insights into protein structural similarity, with the broader goal of predicting protein conformational transitions.
