Biochemical Properties and Roles of DprA Protein in Bacterial Natural Transformation, Virulence, and Pilin Variation

Dhirendra Kumar Sharma et al.

Summary: Natural transformation allows bacteria to acquire DNA from the environment, contributing to genetic diversity, DNA repair, and nutritional requirements. DprA, a DNA processing protein, plays a crucial role in facilitating the loading of RecA during homology-directed chromosomal and plasmid transformation. The dprA gene is found in the genomes of all known bacteria, regardless of their natural transformation ability. This review provides a comprehensive summary of DprA biology, including its biochemical properties, molecular interaction with DNA, and its function in bacterial RecA interaction during natural transformation. Additionally, the roles of DprA in natural transformation, bacterial virulence, and pilin variation are discussed.

DPAM: A domain parser for AlphaFold models

Jing Zhang et al.

Summary: The recent breakthroughs in structure prediction, such as AlphaFold, have revolutionized the field of structural biology by achieving near-atomic accuracy. The AlphaFold Database provides a vast collection of high-accuracy models that will greatly impact protein science in the future. However, classifying the large number of predicted structures poses a challenge to the current structure classifications, and better computational tools are needed. We present DPAM, a Domain Parser for AlphaFold Models, which can automatically recognize and assign boundaries for domains in AlphaFold models, outperforming existing methods.

Fast and accurate protein structure search with Foldseek

Michel van Kempen et al.

Summary: Foldseek aligns the structure of a query protein against a database by representing the tertiary amino acid interactions as sequences over a structural alphabet. It improves computation time by four to five orders of magnitude, with sensitivities of 86%, 88%, and 133% compared to Dali, TM-align, and CE, respectively. Foldseek significantly speeds up protein structural search.

Strain-Level Variation and Diverse Host Bacterial Responses in Episymbiotic Saccharibacteria

Jie Nie et al.

Summary: TM7 bacteria, as obligate episymbionts, play an important role in oral disease. This study isolated and classified 37 TM7 strains from the human oral cavity, providing insight into strain-level phenotypic variations and genomic characteristics. The findings suggest that TM7 HMT-352 strains have a diverse host range and that specific gene clusters may play a pivotal role in host affinity. This study contributes to a better understanding of TM7 bacteria and their interactions with host bacteria.

Symbiosis between Candidatus Patescibacteria and Archaea Discovered in Wastewater-Treating Bioreactors

Kyohei Kuroda et al.

Summary: Ca. Patescibacteria is a highly diverse group of bacteria that has symbiotic or parasitic relationships with other bacteria or even eukarya. By amending wastewater treatment sludge samples, researchers discovered a novel cross-domain parasitic interaction between Ca. Patescibacteria and an isolate archaeon closely related to a methanogen population. This finding sheds light on the potential strategies for culturing Ca. Patescibacteria and highlights the importance of cross-domain symbiosis.
