Multiple Cases of Bacterial Sequence Erroneously Incorporated Into Publicly Available Chloroplast Genomes

Summary: Public sequencing databases are valuable resources for biological researchers, but maintaining data veracity and quality can be challenging, especially for eukaryotic organelle genomes. In this study, the researchers identified suspicious chloroplast assemblies in a reference database and found that bacterial sequences were erroneously integrated into chloroplast rRNA genes. The identified bacterial lineages are either known associates of plants or co-occur in the same environment. Modifying the sequencing data processing methods, such as removing bacterial reads before plastome assembly, can help prevent similar errors in the future.

The results showed that KAT-SECT analysis provided the best sensitivity and specificity among the compared analysis tools and databases. The cost of metagenomics is getting closer to the combined cost of PCR, culture, and whole genome sequencing for pathogen detection and subtyping.

Lack of funding and expertise were identified as the main barriers to implementation.
