Development of molecular inversion probes for soybean progeny genomic selection genotyping

Haichuan Wang et al.

Summary: The increasing rate of genetic gain for agronomic traits in farming requires the development of new molecular tools for genome-wide screening. The cost of current methods limits their use in screening breeding populations. Molecular inversion probes (MIPs) are a cost-effective and high-throughput genotyping method that can be used for soybean breeding programs. A set of 1K MIP SNPs for soybean was developed and tested on diverse germplasm, showing high genotyping accuracy and low cost. This makes MIPs a powerful tool for genomic selection in soybean breeding programs.

Cultivar-specific markers, mutations, and chimerisim of Cavendish banana somaclonal variants resistant to Fusarium oxysporum f. sp. cubense tropical race 4

Bo-Han Hou et al.

Summary: This study demonstrates that reliable SNV markers of tissue culture-derived and propagated banana cultivars with a triploid genome can be developed through RNA-seq data analysis. Moreover, the analysis of sequence heterozygosity can uncover chromosomal deletions and chimerism in banana somaclonal variants. The markers obtained from this study will assist with the identification of TBRI Cavendish somaclonal variants for the quality control of tissue culture propagation, and the protection of breeders' rights.

An improved molecular inversion probe based targeted sequencing approach for low variant allele frequency

Tamir Biezuner et al.

Summary: Deep targeted sequencing technologies are not widely used in clinical practice due to complexity and cost. In this study, we sequenced a large cohort using Molecular Inversion Probes (MIP) technology and improved its performance in detecting low frequency variants and GC rich regions through statistical model enhancements and biochemical modifications.

Liftoff: accurate mapping of gene annotations

Alaina Shumate et al.

Summary: Advancements in DNA sequencing and computational methods have led to a significant increase in high-quality genome assemblies for many species. To annotate gene features in these genomes, a common strategy is to map genes from a previously annotated reference genome to new or improved assemblies. The tool Liftoff can accurately map genes between the same or closely related species, ensuring high sequence identity and preserving gene structure.

Multiple independent recombinations led to hermaphroditism in grapevine

Cheng Zou et al.

Summary: The study identified the male and female haplotypes in the sex-determining region (SDR) of wild grapevine species and confirmed the conservation of SDR across the Vitis genus. High linkage disequilibrium was found at the SDR in wild grape species, while two distinct hermaphrodite haplotypes were observed in cultivated accessions. Recombination suppression plays an important role in maintaining dioecy in wild grape species, with at least two independent recombination events leading to the reversion to hermaphroditism in grapevine.
