Side-by-Side Comparison of Post-Entry Quarantine and High Throughput Sequencing Methods for Virus and Viroid Diagnosis

Marie-Emilie A. Gauthier et al.

Summary: The increase in global trade presents both new opportunities and challenges to the biosecurity system. This study explores the use of high throughput sequencing technologies to improve quarantine testing and detect viruses and viroids in imported plants. The researchers developed a new pipeline, VirusReport, which can analyze sRNA datasets to identify regulated exotic viruses in a single assay.

Genome Sequences of Equine Herpesvirus 1 Strains from a European Outbreak of Neurological Disorders Linked to a Horse Gathering in Valencia, Spain, in 2021

Nick Vereecke et al.

Summary: Five EHV-1 genome sequences linked to an outbreak with neurological disorders in horses in Valencia, Spain in February 2021 were determined. All strains were most closely related to strains from Belgium and the United Kingdom, indicating a common source of infection.

Badnaviruses and banana genomes: a long association sheds light on Musa phylogeny and origin

Matthieu Chabannes et al.

Summary: Badnaviruses, double-stranded DNA pararetroviruses of the family Caulimoviridae, exhibit wide genetic diversity in banana. The coevolution between badnaviral sequences of different clades and banana suggests primary viral integrations occurred millions of years ago in banana genomes. Endogenous badnaviral sequences can be used as powerful markers to characterize the Musa phylogeny more accurately.

Extrachromosomal viral DNA produced by transcriptionally active endogenous viral elements in non- infected banana hybrids impedes quantitative PCR diagnostics of banana streak virus infections in banana hybrids

Emeline Ricciuti et al.

Summary: The study found that the internal source eBSV of banana streak virus may be the origin of infection for at least three BSV species. Regarding the variation in eBSV amplification, it is recommended to take this into account when establishing a quantitative viral diagnostic for banana plants with the B genome.

Quality Assessment and Validation of High-Throughput Sequencing for Grapevine Virus Diagnostics

Nourolah Soltani et al.

Summary: HTS technology has revolutionized diagnostic research of plant viruses, outperforming traditional methods in terms of data throughput and performance characteristics. The TNA HTS assay described in the study showed high sensitivity and combining different sample types increased detection rates. These results may help standardize HTS for quality assurance and accreditation purposes.

GUNC: detection of chimerism and contamination in prokaryotic genomes

Askarbek Orakov et al.

Summary: GUNC is a tool that accurately detects and quantifies genome chimerism based on lineage homogeneity of individual contigs, providing a fast and robust way to improve prokaryotic genome quality. It targets previously underdetected types of contamination and can substantially enhance genome quality.
