A multi-omics integrative network map of maize

Linqian Han et al.

Summary: We constructed a maize network map that includes genomic, transcriptomic, translatomic and proteomic networks to uncover the functional roles of genes in maize development. By applying this map, we identified factors regulating flowering time and validated the functions of new genes in maize. We also discovered a flowering pathway involving histone modification. This multi-omics integrative network map provides insights into how molecular networks connect genes and potential pathways, and can be applicable in other species.

Plant metabolic gene clusters in the multi-omics era

Chuansong Zhan et al.

Summary: Secondary metabolism in plants leads to a wide range of small-molecule natural products. The discovery of operon-like gene clusters in plants has opened up new possibilities for the study of specialized metabolism and the engineering of natural product production. This article reviews the historical aspects of plant metabolic gene cluster studies and provides general strategies for identifying plant metabolic gene clusters in the era of multi-omics. The exploration of natural variation and evolution, as well as the understanding of how the structure of plant metabolic gene clusters influences their function, are also emphasized.

Early and Late Steps of Quinine Biosynthesis

Francesco Trenti et al.

Summary: Transcriptomic data led to the discovery of three enzymes involved in the biosynthesis of quinine, with a medium-chain alcohol dehydrogenase and an esterase being key in producing the biosynthetic intermediate dihydrocorynantheal from strictosidine aglycone. Additionally, the specific O-methyltransferase for 6'-hydroxycinchoninone suggested the final step order to be cinchoninone hydroxylation, methylation, and keto-reduction.

Alternative splicing creates a pseudo-strictosidine β-D-glucosidase modulating alkaloid synthesis in Catharanthus roseus

Ines Carqueijeiro et al.

Summary: Deglycosylation is a crucial step in plant defense mechanisms, catalyzed by enzymes like SGD to produce reactive aglycones. Alternative splicing of the SGD gene in C. roseus leads to the shorter isoform shSGD, which disrupts SGD multimers and inhibits its activity, impacting downstream MIA synthesis. This pseudo-enzyme shSGD acts as a regulator of MIA biosynthesis by interfering with metabolic channeling and recruitment of enzymes.
