Evolutionary-scale prediction of atomic-level protein structure with a language model

Summary: Recent advances in machine learning have allowed for the prediction of protein structure from multiple sequence alignments. By using a large language model, we are able to directly infer full atomic-level protein structure from primary sequence. This has led to a significant acceleration in high-resolution structure prediction, enabling the characterization of a large number of metagenomic proteins. Utilizing this capability, we have constructed the ESM Metagenomic Atlas, which provides insights into the diversity of natural proteins.

Biology-inspired graph neural network encodes reactome and reveals biochemical reactions of disease

Summary: Functional heterogeneity of healthy human tissues complicates molecular studies and precision therapeutic targets identification. A graph neural network (GNN) with Reactome-based architecture was trained using 9,115 samples from GTEx, achieving an adjusted Rand index (ARI) of 0.7909 on 370 healthy human tissue samples from TCGA. The GNN successfully separates healthy skin samples from lesional psoriasis samples, revealing a central mechanism in psoriasis. These results, supported by human multi-omics and mouse studies, suggest the potential benefit of GNN analytical approaches in future molecular disease studies.

EEG-Based Graph Neural Network Classification of Alzheimer's Disease: An Empirical Evaluation of Functional Connectivity Methods

Summary: Alzheimer's disease (AD) is the most common form of dementia worldwide. Functional connectivity (FC) graph-based biomarkers have shown to be effective for automated diagnosis of AD using electroencephalography (EEG). Graph neural networks (GNN) have been used to classify EEG brain graphs, but it is unclear which method should be used to estimate the brain graph. This study compares the performance of different FC measures and shows that GNN models outperform other baseline models. Furthermore, using FC measures to estimate brain graphs improves the performance of GNN compared to using a fixed graph based on spatial distance between EEG sensors. However, no FC measure consistently performs better than others.
