Intrinsically Disordered Proteins: Perspective on COVID-19 Infection and Drug Discovery

Rumiana Tenchov et al.

Summary: This article summarizes the research on intrinsically disordered proteins (IDPs) in relation to COVID-19. It has been found that although IDPs are not common in the SARS-CoV-2 proteome, they play important roles in the infectivity and pathogenicity of the virus, and may serve as potential drug targets for rational antiviral drug design.

Influence of Ion Specificity and Concentration on the Conformational Transition of Intrinsically Disordered Sheep Prion Peptide

Omkar Singh et al.

Summary: This study investigates the effect of different metal ions on the structural stability of intrinsically disordered proteins. It finds that Li+ ions have a higher influence on the solvation structure of the protein compared to Na+, K+, and Mg2+ ions. At high concentrations, the effect of ions is screened on the protein surface.

Development of Force Field Parameters for the Simulation of Single-and Double-Stranded DNA Molecules and DNA-Protein Complexes

Maxwell R. Tucker et al.

Summary: This paper reports force field parameters for DNA and demonstrates their accuracy and applicability. By modifying and adjusting existing models, the parameters achieve a level of accuracy comparable to or even superior to state-of-the-art nucleic acid force fields. Furthermore, the parameters can be used for long-timescale simulations of protein-nucleic acid complexes.

Wild-Type α-Synuclein and Variants Occur in Different Disordered Dimers and Pre-Fibrillar Conformations in Early Stage of Aggregation

Adrien Guzzo et al.

Summary: alpha-Synuclein is a brain protein associated with Parkinson's disease. The formation of dimers in the early stage of aggregation involves not only the NAC region, but also other segments of the protein. This study provides insights into the complicated process of alpha-synuclein aggregation.

REMD Simulations of Full-Length Alpha-Synuclein Together with Ligands Reveal Binding Region and Effect on Amyloid Conversion

Pavel Semenyuk

Summary: This study utilized replica exchange molecular dynamics simulations to predict the binding sites and effects of low-molecular ligands on the behavior of alpha-synuclein. The accuracy of this approach was confirmed by its agreement with experimental data, demonstrating its potential in the screening of new drug candidates and understanding the mechanism of anti- and pro-amyloid activity.

Proteostasis of Islet Amyloid Polypeptide: A Molecular Perspective of Risk Factors and Protective Strategies for Type II Diabetes

Danilo Milardi et al.

Summary: The possible link between hIAPP accumulation and beta-cell death in diabetic patients has sparked a lot of research on amyloid structures and aggregation pathways. Recent studies have highlighted the importance of early oligomeric intermediates and their interactions with lipid membranes, pH, insulin, and zinc in the mechanism of hIAPP aggregation. Challenges in characterizing the aggregation process have led to the development of various biophysical and chemical approaches, with studies suggesting that restoring hIAPP proteostasis could be a promising strategy for therapy.

Summary: Long guest rod-shaped particles diffuse faster than short host rods due to precise size mismatch. Dynamics of host particles become non-Gaussian and heterogeneous after the nematic-to-smectic-A phase transition, while non-commensurate guest particles exhibit Gaussian dynamics.

Salt-Dependent Conformational Changes of Intrinsically Disordered Proteins

Samuel Wohl et al.

Summary: The study introduced a new model to explain the influence of salt on protein structure, revealing the significant role of salting-out effect in IDP sequences, especially those with moderately charged residues. This model also shows general applicability in conformation studies of other proteins.
