Comparison of antimicrobial resistant Escherichia coli isolated from Irish commercial pig farms with and without zinc oxide and antimicrobial usage

This study demonstrated the usefulness of combining sequencing and microbiological methods for detecting antimicrobial resistance.

The European Union Summary Report on Antimicrobial Resistance in zoonotic and indicator bacteria from humans, animals and food in 2019-2020

Summary: Data on antimicrobial resistance in humans, animals, and food are collected annually by EU Member States and jointly analysed by EFSA and ECDC. The 2020 monitoring focused on poultry and their meat, while the 2019 monitoring focused on fattening pigs, calves, and their meat. Monitoring included data on Salmonella, Campylobacter, E. coli isolates, and specific monitoring of ESBL-/AmpC-/carbapenemase-producing E. coli isolates. Some countries also reported data on methicillin-resistant Staphylococcus aureus.

Comparison of approaches for source attribution of ESBL-producing Escherichia coli in Germany

Harmonisation of in-silico next-generation sequencing based methods for diagnostics and surveillance

Summary: The improvements in cost and speed of next generation sequencing have provided a new pathway for disease diagnosis, molecular typing, and antimicrobial resistance detection. However, a lack of harmonisation has hindered meaningful comparisons between different methods, impacting global genomic diagnostics and surveillance. This study evaluated five well-established in-silico antimicrobial resistance detection software and found no significant differences in their performance. The study recommends establishing universal minimum performance thresholds, standardising resistance gene identifiers and nomenclature, and producing consistent genotype/phenotype correlations for widespread standardisation of bioinformatics for genomic diagnostics and surveillance globally.

Its ability to reliably predict contaminations in high throughput routine sequencing environments has been demonstrated through analysis of thousands of microbial isolates and in-silico contaminated datasets. Intergenus and intragenus contaminations can be most accurately detected using a combination of different QC metrics available within AQUAMIS.
