Simulating Polyproline II-Helix-Rich Peptides with the Latest Kirkwood-Buff Force Field: A Direct Comparison with AMBER and CHARMM

Jordan A. P. McIvor et al.

Summary: This study evaluated the ability of KBFF20 force field to sample peptides with PPII-helical content through molecular dynamics simulations. The results showed that KBFF20 qualitatively matches both AMBER and CHARMM force fields, with the main difference being the capability to populate the αR region in the Ramachandran plot.

Systematic Differences between Current Molecular Dynamics Force Fields To Represent Local Properties of Intrinsically Disordered Proteins

Lei Yu et al.

Summary: This study compared the performance of four recent molecular dynamics force fields on simulating intrinsically disordered proteins, revealing substantial differences between these force fields at the individual residue level. The study highlighted limitations of current force fields and showed that incorporating coil library information, as demonstrated by ff99SBnmr2, can significantly improve performance and sampling realism.

Force Field Effects in Simulations of Flexible Peptides with Varying Polyproline II Propensity

Stephanie Jephthah et al.

Summary: This study compared the performance of four different force fields in simulating the PPII structure of five peptides, revealing that all force fields are able to capture PPII structures but with varying degrees of affinity to other secondary structure elements. Cluster analysis of simulations showed significant differences in the conformational ensembles of the force fields, indicating a need for further experiments and methods to assess the accuracy of force fields in determining PPII structure.

Oxidative Stress and Neurodegeneration: Interconnected Processes in PolyQ Diseases

Ioannis Gkekas et al.

Summary: Neurodegenerative polyglutamine (polyQ) disorders are caused by trinucleotide repeat expansions within disease-causing genes, leading to protein inclusions and oxidative stress. The interplay between oxidative stress, neurodegeneration, and neuroinflammation in polyQ diseases is discussed, with potential pharmaceutical interventions to delay disease progression.

Thermodynamics and kinetics of the amyloid-β peptide revealed by Markov state models based on MD data in agreement with experiment

Summary: This study analyzed molecular dynamics simulations of Aβ peptide using different force fields to study its structure and dynamics, providing answers to important questions related to Aβ, such as suitable force fields for modeling, the actual appearance of Aβ peptide, and the time required for MD simulations to reach equilibrium. The analyses presented in this study will serve as a useful reference guide for understanding the behavior of Aβ peptide and other similar disordered proteins.
