Origins of transfer establish networks of functional dependencies for plasmid transfer by conjugation

Manuel Ares-Arroyo et al.

Summary: Plasmids can be transferred between cells by conjugation, driving bacterial evolution. By studying plasmids in Escherichia coli and Staphylococcus aureus, we have solved the mystery of plasmid transfer mechanisms and revealed the functional dependencies between plasmids. These findings are important for understanding the evolutionary relationships of plasmids and the spread of antibiotic resistance genes.

Global burden of bacterial antimicrobial resistance in 2019: a systematic analysis

Christopher J. L. Murray et al.

Summary: Antimicrobial resistance (AMR) poses a significant threat to global human health, and this study provides the most comprehensive estimates of AMR burden to date. By estimating deaths and disability-adjusted life-years (DALYs) associated with bacterial AMR in 204 countries and territories in 2019, the study highlights the impact of resistance and the leading pathogen-drug combinations contributing to it.

Genomic evolution of the globally disseminated multidrug-resistant Klebsiella pneumoniae clonal group 147

Carla Rodrigues et al.

Summary: The emergence of multidrug-resistant Klebsiella pneumoniae, driven largely by the spread of specific clonal groups, particularly CG147, has been a global concern. Through antimicrobial-susceptibility testing and genome sequencing, researchers have identified a pandrug-resistant strain DJ in India belonging to the ST147 clonal group, shedding light on the evolution and global dynamics of CG147. The CG147 genomes exhibit a variety of acquired resistance genes and mutations, with significant diversity in molecular characteristics among different phylogenetic clades within the ST147 group.

NDM-1 Introduction in Portugal through a ST11 KL105 Klebsiella pneumoniae Widespread in Europe

Angela Novais et al.

Summary: This study characterized a strain of NDM-1-producing Klebsiella pneumoniae responsible for an outbreak in Portugal and investigated its spread in an international context. The outbreak strain was identified as ST11 KL105 and showed differences from previous strains. This strain has successfully disseminated in Europe with varying plasmid backgrounds and beta-lactamases. The study highlights the use of FT-IR spectroscopy as an important tool for rapid infection control.

A Dual Barcoding Approach to Bacterial Strain Nomenclature: Genomic Taxonomy of Kiebsiella pneumoniae Strains

Melanie Hennart et al.

Summary: Current strategies for defining sublineages (SLs) within microbial species are lacking, causing confusion in population biology and epidemiological surveillance. In this study, a genomic classification and nomenclature approach for bacterial strains was proposed using Klebsiella pneumoniae as a model. A dual barcoding system combining multilevel single linkage clustering and life identification numbers (LINs) was devised to define SLs based on a core genome multilocus sequence typing scheme. The proposed taxonomy provides stability and nomenclatural continuity with previous nomenclature, and is accessible through a community-curated platform.

Widespread emergence of OmpK36 loop 3 insertions among multidrug-resistant clones of Klebsiella pneumoniae

Sophia David et al.

Summary: Mutations in outer membrane porins act in synergy with carbapenemase enzymes to increase carbapenem resistance in Klebsiella pneumoniae. The diversity, spread and impact of different insertions in the extracellular loop 3 region of OmpK36 were characterized. The study found that different insertions resulted in varying degrees of pore constriction and resistance to antibiotics.

Evolution of ColE1-like plasmids across γ-Proteobacteria: From bacteriocin production to antimicrobial resistance

Manuel Ares-Arroyo et al.

Summary: This study focuses on the ColE1-like plasmid family, revealing their frequent transfer across families and functional shift towards antimicrobial resistance genes over the last decades. The results demonstrate how these plasmids evolve and adapt gene repertoires to bacterial adaptive requirements, playing a key role in the spread of antimicrobial resistance determinants within bacterial populations.

Multiple-Replicon Resistance Plasmids of Klebsiella Mediate Extensive Dissemination of Antimicrobial Genes

Xue Wang et al.

Summary: The study found that Klebsiella isolates from different wild animals and environments exhibited extensive drug resistance, particularly to ampicillin, cephalosporins, chloramphenicol, levofloxacin, and sulfamethoxazole. Genomic analysis revealed that the resistance plasmids in these isolates carried various antibiotic resistance genes, with multiple-replicon plasmids mainly carrying beta-lactamase genes. Plasmid structure analysis indicated that multiple-replicon plasmids are formed by the fusion of two or more single plasmids.

Allogenous Selection of Mutational Collateral Resistance: Old Drugs Select for New Resistance Within Antibiotic Families

Summary: Allogeneous selection occurs when an antibiotic selects for resistance to more advanced members of the same family. The mechanisms include collateral expansion, collateral selection, collateral hyper-resistance, and collateral evolution. In some cases, collateral selection may derive from collateral evolution.

COPLA, a taxonomic classifier of plasmids

Santiago Redondo-Salvo et al.

Summary: Plasmids play a key role in spreading antibiotic resistance, virulence, and other adaptive traits in bacteria. COPLA is a bioinformatic tool that offers a universal, species-independent method for plasmid classification based on average nucleotide identity metrics, helping geneticists and microbiologists quickly classify plasmids. The automated pipeline implemented by COPLA successfully assigned a significant portion of unclassified plasmids to known plasmid taxonomic units (PTUs), with a large fraction representing novel PTUs.

Summary: Kleborate is a tool designed for analyzing genomes of Klebsiella pneumoniae and its related species complex, aimed at supporting genomic surveillance and epidemiology in research, clinical, and public health settings. By applying Kleborate to analyze Klebsiella genomes, global trends in antimicrobial resistance and virulence can be highlighted as examples of what could be achieved by using this genomic framework within more systematic genomic surveillance efforts.
