Single-cell transcriptome analysis reveals heterogeneity and convergence of the tumor microenvironment in colorectal cancer

Siyuan Xie et al.

Summary: This study analyzed single-cell RNA sequencing data to investigate the heterogeneity and convergence of the tumor microenvironment (TME) in colorectal cancer (CRC). Significant differences were found in metabolic patterns, immunophenotypes, and transcription factor regulatory patterns among different subgroups of major cell types. The study also identified similarities in lipid metabolic patterns, immunosuppressive functions, and transcription factor modules at the end of the differentiation trajectory in CD8+ T cells, myeloid cells, and fibroblasts. Additionally, an immune risk model and clinical risk model of CRC were constructed, which showed excellent prognostic value. The findings suggest that lipid remodeling may contribute to immunosuppression and provide new insights into the heterogeneity and convergence of the TME for the development of prognosis and immunotherapies in CRC patients.

Characterizing the tumor microenvironment at the single-cell level reveals a novel immune evasion mechanism in osteosarcoma

Weijian Liu et al.

Summary: By analyzing single-cell RNA sequencing data, this study provides insights into the characteristics of the immune microenvironment in osteosarcoma (OS). It suggests that regulatory dendritic cells may shape the immunosuppressive microenvironment by recruiting regulatory T cells. The downregulation of MHC-I molecules and the discovery of CD24 as an immune evasion signal in OS cells indicate potential mechanisms of tumor immune escape.

Spatiotemporal transcriptomic atlas of mouse organogenesis using DNA nanoball-patterned arrays

Ao Chen et al.

Summary: Spatially resolved transcriptomic technologies enable us to study complex biological processes such as mammalian embryogenesis. However, current methods have limitations in resolution, gene capture, and field of view, which hinders their systematic application to large and three-dimensional mid- and late-gestation embryos. In this study, we developed Stereo-seq, a spatially enhanced resolution omics-sequencing method, by combining DNA nanoball-patterned arrays and in situ RNA capture. We used Stereo-seq to generate the mouse organogenesis spatiotemporal transcriptomic atlas, MOSTA, which provides single cell resolution and high sensitivity for mapping the kinetics and directionality of transcriptional variation during mouse organogenesis. By utilizing this atlas, we investigated the molecular basis of spatial cell heterogeneity and cell fate specification in developing tissues like the dorsal midbrain. Our panoramic atlas will facilitate in-depth research into long-standing questions about normal and abnormal mammalian development.

Single-cell landscape of the ecosystem in early-relapse hepatocellular carcinoma

Yunfan Sun et al.

Summary: This study showed that early-relapse hepatocellular carcinoma (HCC) tumors exhibit innate-like CD8(+) T cells with overexpression of KLRB1 (CD161) and a low cytotoxic state, unlike the exhausted state seen in primary HCC. Integrating single-cell and spatial transcriptomics to elucidate intercellular tissue dynamics

Sophia K. Longo et al.

Summary: Integrating single-cell RNA sequencing with spatial transcriptomics allows for the localization of transcriptionally characterized single cells within their native tissue context. While scRNA-seq identifies cell subpopulations within tissue, it does not capture their spatial distribution or reveal local networks of intercellular communication. Recent techniques like multiplexed in situ hybridization and in situ sequencing, defined as high-plex RNA imaging, can help address these limitations. However, the need for approaches to integrate single-cell and spatial data remains, given that no current method provides as complete a scope of the transcriptome as scRNA-seq.
