Genome-wide CpG density and DNA methylation analysis method (MeDIP, RRBS, and WGBS) comparisons

Daniel Beck et al.

Summary: Genome-wide DNA methylation analysis is commonly used for genome characterization and differential DNA methylation assessment, with CpG density playing a crucial role in different molecular techniques. Observations show that most genomes have low CpG density, with MeDIP focusing on <5 CpG/100 bp regions and RRBS identifying higher CpG density areas.

Global DNA Methylation in Cord Blood as a Biomarker for Prenatal Lead and Antimony Exposures

Yoshinori Okamoto et al.

Summary: This study aimed to evaluate the effects of five toxic metals and polychlorinated biphenyls (PCBs) on DNA methylation in umbilical cord blood. The results showed that levels of lead (Pb) and antimony (Sb) were positively correlated with DNA methylation content. This suggests that global DNA methylation may be a promising biomarker for prenatal exposure to Pb and Sb.

Dynamics of DNA hydroxymethylation and methylation during mouse embryonic and germline development

Rui Yan et al.

Summary: This study characterizes the presence of DNA 5-hydroxymethylcytosine (5hmC) in mouse early embryos and germ cells and explores its relationship with DNA methylation reprogramming. It was found that 5hmC is most strongly correlated with DNA demethylation and is targeted to specific de novo methylated sites. The generation of 5hmC is also dependent on DNA replication, especially in the female pronucleus. Aberrant nuclear localization of Dnmt1/Uhrf1 in mouse zygotes due to maternal deficiency of Nlrp14 led to defects in DNA replication-coupled passive demethylation and impaired 5hmC deposition.

DNA methylation and hydroxymethylation characterize the identity of D1 and D2 striatal projection neurons

Lucile Marion-Poll et al.

Summary: Neuronal DNA modifications, including methylation outside CpG context and abundant 5-hydroxymethylation, show distinct patterns in striatal projection neurons expressing D1 or D2 dopamine receptors. DNA methylation differences mainly occur in large genomic clusters related to differentially expressed genes, while hydroxymethylation differences are scattered and affect transcription factor binding sites.

Summary: The study investigates the distinct contributions of DNA methylation and hydroxymethylation to axonal regeneration in the spinal cord, highlighting the importance of distinguishing their independent roles in the central nervous system. The findings reveal unique functions of differential hydroxymethylated and methylated regions in the axonal regeneration phenotype, emphasizing discrete roles for DNA methylation modifications in spinal cord injury and regeneration in the context of transgenerational inheritance.

Summary: The heavy metals lead, mercury, cadmium, manganese, and arsenic can have gender-specific neurotoxic effects, including cognitive and motor impairments. Males and females may respond differently to exposure to these metals and show variations in their susceptibility and vulnerabilities. The mechanisms behind gender-specific differential susceptibility to heavy metal neurotoxicity involve hormonal, genetic, metabolic, anatomical, neurochemical, and epigenetic factors.

5-Hydroxymethylcytosine-mediated active demethylation is required for mammalian neuronal differentiation and function

Elitsa Stoyanova et al.

Summary: At birth, the mammalian brain contains billions of neurons, which develop into networks and learn adult brain tasks through chemical marks such as methylation and hydroxymethylation. Accumulation of 5hmC, possibly essential for neuronal maturation, highlights the role of Tet proteins in preparing and removing DNA marks. Problematic control of 5hmC levels could potentially contribute to brain disorders, while future studies may provide insights into cancerous cell development due to loss of 5hmC.

Summary: This study aimed to investigate the association between gestational lead exposure and gene methylation levels in adolescents, revealing that lead exposure is related to 5mC and 5hmC levels in specific gene regions. This suggests that 5hmC may be a regulatory mechanism responsive to environmental exposures.

The Effects of Aβ1-42 Binding to the SARS-CoV-2 Spike Protein S1 Subunit and Angiotensin-Converting Enzyme 2

John Tsu-An Hsu et al.

Summary: Elderly individuals with dementia, particularly Alzheimer's disease, may be more susceptible to severe COVID-19 due to increased levels of beta-amyloid (Aβ). Aβ(1-42) specifically binds to viral proteins of SARS-CoV-2, such as the spike protein S1 subunit and ACE2 receptor, potentially enhancing viral entry into cells and increasing inflammation. Further research is needed to explore the mechanisms underlying this interaction and investigate the potential benefits of reducing Aβ(1-42) levels in combating COVID-19 and AD.

Perinatal DEHP exposure induces sex- and tissue-specific DNA methylation changes in both juvenile and adult mice

Siyu Liu et al.

Summary: This study examined the impact of perinatal DEHP exposure on DNA methylation profiles in liver and blood of mice. Despite exposure cessation, sex-specific differential DNA methylation events were identified in adult mice. Overlapping DMCs between time points and tissues were minimal, suggesting blood may not be a suitable surrogate tissue for evaluating DEHP exposure effects on liver DNA methylation.

Furthermore, a subset of Pb-altered genes exhibit basal sex differences in gene expression in the mouse liver, providing potential molecular targets for Pb-induced metabolic diseases and informing the design of more robust human environmental epigenomics studies.
