Diversification of a Fucosyllactose Transporter within the Genus Bifidobacterium

Miriam N. Ojima et al.

Summary: In this study, the authors examined the HMO consumption phenotypes of two bifidobacterial species and found that the diversity of the FL transporter led to uptake specificities of fucosylated sugars ranging from simple trisaccharides to complex hexasaccharides. These findings explain the adaptation and proliferation of bifidobacteria in the competitive and HMO-rich infant gut environment.

Selective induction of human gut-associated acetogenic/butyrogenic microbiota based on specific microbial colonization of indigestible starch granules

Yusuke Nagara et al.

Summary: Prediction of individualized responses in dietary intervention to modulate human gut microbiota is challenging, and microscale localization of bacterial species around food structures provides important evidence for understanding microbial responses. Specific binding of B. adolescentis or E. rectale to starch granules selectively induces acetogenic or butyrogenic response of gut microbiota, influencing the overall microbial community composition.

Summary: The CAZy database, freely available for browsing and download, is deeply rooted in human curation and plays a crucial role in maintaining and updating family classification, classifying new sequences, and presenting functional information. Over the past 8 years, there has been an increase in novel families and extensive annotations conducted, highlighting the significant amount of work involved in analyzing and reporting biochemical data from the literature.

A distinct clade of Bifidobacterium longum in the gut of Bangladeshi children thrives during weaning

Tommi Vatanen et al.

Summary: This study investigated the gut microbiome and metabolome of 222 young children in Dhaka, Bangladesh during the first two years of life. It found that a specific Bifidobacterium longum clade expanded after the introduction of solid foods and had enzymes for utilizing both breast milk and solid food substrates. The clade was prevalent in Bangladesh, present globally (at lower prevalence), and correlated with other gut taxa and metabolites, indicating its important role in gut ecology.

clinker & clustermap.js: automatic generation of gene cluster comparison figures

Cameron L. M. Gilchrist et al.

Summary: Genes involved in biological pathways are often found in gene clusters, and comparing these clusters can provide valuable insights into their function and evolutionary history. To simplify the tedious process of comparing and visualizing gene cluster similarity, a Python tool called clinker and a companion JavaScript library called clustermap.js have been developed to automatically generate accurate, interactive, publication-quality gene cluster comparison figures from sequence files.

Key bacterial taxa and metabolic pathways affecting gut short-chain fatty acid profiles in early life

Naoki Tsukuda et al.

Summary: This study explored the early life relationships between SCFA and gut microbiota by analyzing faecal samples collected from 12 subjects over the first two years of life. The research identified three distinct phases of SCFA profiles and their associations with specific gut microbiota. The results showed that butyrate production was linked to Clostridiales species and breastfeeding cessation, while formate production was associated with infant-type bifidobacterial species and HMO-derived fucose.

Phylogenomic disentangling of the Bifidobacterium longum subsp. infantis taxon

Chiara Tarracchini et al.

Summary: Members of the Bifidobacterium longum species, including subspecies longum, infantis, and suis, exhibit adaptive abilities to colonize different mammalian hosts, showing notable genetic and physiological diversity. The genomic features of B. longum subsp. infantis may contribute to enhanced competitiveness and horizontal gene transfer in the gut environment of suckling hosts. The study highlights the importance of understanding the genetic characteristics that define the B. longum species and its subspecies.

Xylan utilisation promotes adaptation of Bifidobacterium pseudocatenulatum to the human gastrointestinal tract

Mar Benavides et al.

Summary: This study found that the availability of long-chain xylans (LCX) in the adult human gut promotes the growth of specific bacteria, such as Bifidobacterium. Some strains with a specific gene can utilize LCX for growth and are more competitive in the presence of LCX, highlighting the importance of LCX availability as a fitness determinant in the human gut.
