Light-sheet fluorescence microscopy (LSFM) combined with whole organ immunolabelling allows for visualization of the intact mouse brain at a single cell resolution. However, the extraction of quantitative information from the enormous datasets generated by LSFM presents challenges. Aligning the scanned brains to a reference brain atlas can provide anatomical information and digital maps of gene expression or cell counts, which can be shared with other scientists.
