Exploring catalytic reaction networks with machine learning

Johannes T. Margraf et al.

Summary: Chemical reaction networks are crucial for understanding heterogeneous catalytic processes. However, inferring networks from experiments alone is challenging due to the lack of microscopic information. Computational approaches provide insights but come with uncertainties. This Perspective highlights the applications of machine learning in catalytic reaction networks, aiding in both experimental inference and computational exploration.

Machine Learning of Reaction Properties via Learned Representations of the Condensed Graph of Reaction

Esther Heid et al.

Summary: This study combined the condensed graph of reaction (CGR) with a graph convolutional neural network (GCNN) to develop a versatile, robust, and compact deep learning model for chemical reactions. The model outperforms current state-of-the-art models in accuracy, applicability, and predictive capabilities for diverse target properties. A large curated dataset of atom-mapped reactions with their target properties is provided as benchmark data for future work.

BH9, a New Comprehensive Benchmark Data Set for Barrier Heights and Reaction Energies: Assessment of Density Functional Approximations and Basis Set Incompleteness Potentials

Viki Kumar Prasad et al.

Summary: Accurately calculating reaction energies and barrier heights is crucial for computational studies of reaction mechanisms and thermochemistry. The BH9 benchmark set, comprising 449 chemical reactions, is the most comprehensive to date and allows for the assessment of computational methods. Despite the penalty associated with using the DLPNO approximation, the reference data obtained are accurate enough to serve as a benchmark for DFT methods.

Conformational Sampling for Transition State Searches on a Computational Budget

Qiyuan Zhao et al.

Summary: In this study, a classifier was trained to learn the features of reaction conformers that lead to successful transition state searches, enabling the down-selection of optimal conformers before incurring the cost of a high-level transition state search. The results showed that neglecting conformer contributions can lead to qualitatively incorrect activation energy estimations, while machine learning classifiers reliably down-select low-barrier reaction conformers.

Fast Predictions of Reaction Barrier Heights: Toward Coupled- Cluster Accuracy

Kevin A. Spiekermann et al.

Summary: Quantitative estimates of reaction barriers are crucial for development and prediction of reaction outcomes. However, lack of experimental data and limitations of accurate quantum calculations often impede the obtainment of reliable kinetic values. In this study, a directed message passing neural network is trained on diverse gas-phase reactions to accurately predict barrier heights based on reactant and product information. The model outperforms good density functional theory calculations and suggests the use of transfer learning for future modeling efforts. This model is expected to enhance and expedite kinetic predictions for small molecule chemistry.

Algorithmic Explorations of Unimolecular and Bimolecular Reaction Spaces

Qiyuan Zhao et al.

Summary: Algorithmic reaction exploration based on transition state searches has shown progress in niche applications, but has not yet reached its full potential as a general-purpose tool. In this study, an ultra-low cost exploration algorithm was implemented to investigate the reactivity of different types of reactants. The results demonstrate that the algorithm can discover established reaction pathways and reveal a more diverse landscape of reactivity.

Auto3D: Automatic Generation of the Low-Energy 3D Structures with ANI Neural Network Potentials

Zhen Liu et al.

Summary: Auto3D is a Python-based package for generating low-energy 3D molecular structures. With SMILES as the input, Auto3D automates the processes of isomer enumeration, duplicate filtering, 3D building, geometry optimization, and ranking. Tested on molecules with unspecified stereocenters, Auto3D ensures finding the lowest-energy conformer. ANI-2xt, an extension of the ANI model, is trained on a tautomer-rich dataset and outperforms DFT methods in geometry optimization and energy calculations.

Summary: This study introduces a novel application of generative adversarial networks (GANs) for predicting starting geometries in transition state searches of chemical reactions. The TS-GAN efficiently maps the potential energy space between reactants and products to generate reliable TS guess structures, showing high accuracy and efficiency compared to classical approaches. The current TS-GAN can be extended to any dataset with sufficient chemical reaction data for training, and the software is freely available for training, experimentation, and prediction.
