Not Every Hit-Identification Technique Works on 1-Deoxy-d-Xylulose 5-Phosphate Synthase (DXPS): Making the Most of a Virtual Screening Campaign

Sandra Johannsen et al.

Summary: This work emphasizes the importance of investigating both on-target activity and antibiotic activity against critical pathogens. The authors focused on the 1-deoxy-d-xylulose 5-phosphate synthase (DXPS) as a potential new target and conducted virtual screening and activity studies. While no improvement in activity was observed in the synthesized derivatives, they found that the compounds showed good inhibition against Escherichia coli in their tests against various pathogens.

Global burden of bacterial antimicrobial resistance in 2019: a systematic analysis

Christopher J. L. Murray et al.

Summary: Antimicrobial resistance (AMR) poses a significant threat to global human health, and this study provides the most comprehensive estimates of AMR burden to date. By estimating deaths and disability-adjusted life-years (DALYs) associated with bacterial AMR in 204 countries and territories in 2019, the study highlights the impact of resistance and the leading pathogen-drug combinations contributing to it.

First crystal structures of 1-deoxy-d-xylulose 5-phosphate synthase (DXPS) from Mycobacterium tuberculosis indicate a distinct mechanism of intermediate stabilization

Robin M. Gierse et al.

Summary: The development of drug resistance highlights the importance of new antibiotics. Most bacteria synthesize isoprenoid precursors through the MEP pathway, making 1-deoxy-d-xylulose 5-phosphate synthase (DXPS) an attractive target. In this study, the DXPS structure of the pathogenic bacteria Mycobacterium tuberculosis was successfully solved using a loop truncation method, revealing differences and new insights into the stabilization mechanism of the enamine intermediate. The findings provide an opportunity for structure-based drug design to develop specific inhibitors for M. tuberculosis DXPS.

Discovery of novel drug-like antitubercular hits targeting the MEP pathway enzyme DXPS by strategic application of ligand-based virtual screening

Di Zhu et al.

Summary: In this manuscript, the authors successfully used ligand-based virtual screening (LBVS) to identify two small-molecule drug-like hit classes with excellent ADMET profiles against the challenging microbial enzyme DXPS. They introduced the concept of pseudo-inhibitors to overcome the limitations of standard computer-aided drug design tools for targets with large, hydrophilic binding sites. The hits displayed promising in vitro and whole-cell activity against M. tuberculosis DXPS, and possess unique mechanisms of inhibition, making them potential starting points for the development of antibiotics with a novel mode of action.

Identification of a 1-deoxy-D-xylulose-5-phosphate synthase (DXS) mutant with improved crystallographic properties

Robin M. Gierse et al.

Summary: This report describes a truncated DXS protein that retains enzymatic activity and shows improved crystallization properties. DXS is a promising drug target for the development of anti-infectives, and truncation of a variable region of a protein can lead to improved structural data. Despite challenges in crystallization, this study provides a potential strategy for obtaining crystal structures from pathogenic species.

Structural basis of substrate recognition and thermal protection by a small heat shock protein

Chuanyang Yu et al.

Summary: The study reveals the formation of a stable complex between plant protein Hsp21 and its substrate DXPS under heat stress, with structural insights showing that Hsp21 binds across the dimer interface of DXPS and engages in multivalent interactions by recognizing dynamic structural elements in DXPS, which suggests an anti-aggregation mechanism employed by sHsps.

Towards the sustainable discovery and development of new antibiotics

Marcus Miethke et al.

Summary: There is a growing demand for novel antimicrobials to treat infections caused by multidrug-resistant bacterial pathogens, but there is currently a lack of investment in this field. New agents with innovative chemistry and modes of action are urgently needed to combat the public health threat posed by antimicrobial resistance. The consortium proposes short-term and long-term solutions to overcome urgent limitations in research and funding, aiming to bridge the gap between academic, industrial, and political stakeholders to improve the ability to discover and develop new antibiotics.

Hit-optimization using target-directed dynamic combinatorial chemistry: development of inhibitors of the anti-infective target 1-deoxy-d-xylulose-5-phosphate synthase

Ravindra P. Jumde et al.

Summary: Target-directed dynamic combinatorial chemistry (tdDCC) was used to identify and optimize ligands for the anti-infective target DXPS, resulting in acylhydrazone-based inhibitors. The tailored tdDCC runs provided insights into the structure-activity relationship of these novel inhibitors, with competition runs offering important information about their mode of inhibition. This approach has the potential to expedite drug-discovery and may be applicable to various biological targets.
