Global Composition of the Bacteriophage Community in Honey Bees

Taylor J. Busby et al.

Summary: Microbial communities in animal digestive systems play crucial roles in host development and health. However, little is known about the temporal and spatial dynamics of bacteriophage communities in animal digestive systems. This study focuses on bacteriophages in the gut of honey bees and reveals their conservation and specialization in different geographic locations.

Analysis of intact prophages in genomes of Paenibacillus larvae: An important pathogen for bees

Henrique G. Ribeiro et al.

Summary: The presence of prophages in P. larvae genomes and their impact on the evolution of virulence and fitness are analyzed in this study. Several potential genes related to metabolic and antimicrobial resistance, toxins, and bacteriocins are identified in the prophage genomes, which can influence the performance of the host.

microshades: An R Package for Improving Color Accessibility and Organization of Microbiome Data

Erin M. Dahl et al.

Summary: When creating microbiome figures, it is important to consider individuals with color vision deficiency who may not perceive all colors. The existing color palettes for color vision deficiency may not be sufficient for working with microbiome data. The introduction of microshades, an R package, addresses this issue by allowing the creation of color vision deficiency-friendly microbiome figures.

CheckV assesses the quality and completeness of metagenome-assembled viral genomes

Stephen Nayfach et al.

Summary: CheckV is an automated pipeline for identifying closed viral genomes, estimating completeness of genome fragments, and removing host-related regions. By comparing sequences with a large database of complete viral genomes, CheckV assesses the quality of viral genomes assembled from metagenome data. Removing host contamination improves the accurate identification of auxiliary metabolic genes and interpretation of viral-encoded functions.

Streamlining CRISPR spacer-based bacterial host predictions to decipher the viral dark matter

Moira B. Dion et al.

Summary: A large number of new phages have been discovered through viral metagenomics, with their host prediction based on CRISPR spacers which represent past phage-bacteria interactions. A set of tools has been developed for predicting hosts of uncharacterized phages, utilizing a database of over 11 million spacers and a program for large viral datasets. Performance evaluations show promise for gut-virome characterization using this host prediction method.

The Buzz about ADP-Ribosylation Toxins from Paenibacillus larvae, the Causative Agent of American Foulbrood in Honey Bees

Julia Ebeling et al.

Summary: Paenibacillus larvae is the etiological agent of American Foulbrood, a serious honey bee brood disease. The species has five ERIC-genotypes with differences in virulence. Several virulence factors, including ADP-ribosylating toxins Plx1, Plx2, and C3larvin, have been identified, providing insights into the molecular basis of pathogen-host interactions during P. larvae infections.

Enhanced mutualistic symbiosis between soil phages and bacteria with elevated chromium-induced environmental stress

Dan Huang et al.

Summary: The study revealed that heavy metal pollution affected the abundance, diversity, and composition of viral and bacterial communities in soils. Enhanced host-phage linkage and mutualistic phage-bacterium interactions were observed under greater environmental stresses, facilitating the spread of heavy metal resistance genes and adaptation of the microbial community to extreme habitats. Viral genomic analysis further demonstrated that lysogenic phages under higher Cr-induced stresses carried more auxiliary metabolic genes regulating microbial heavy metal detoxification.

Prophage Genomics and Ecology in the Family Rhodobacteraceae

Kathryn Forcone et al.

Summary: Roseobacters are globally abundant bacteria with critical roles in carbon and sulfur biogeochemical cycling. In this study, 173 new putative prophages were identified in 79 genomes of Rhodobacteraceae, with some encoding auxiliary metabolic genes (AMGs) and others being gene transfer agents (GTAs). These prophages and GTAs are significant sources of genomic diversity in roseobacters and their distribution is significantly associated with latitude and temperature.

INfrastructure for a PHAge REference Database: Identification of Large-Scale Biases in the Current Collection of Cultured Phage Genomes

Ryan Cook et al.

Summary: As of January 2021, 14,244 complete phage genomes have been sequenced. The majority of phages in the database infect a small number of bacterial genera, with a bias towards lytic phages. The study suggests isolating and sequencing more phages, especially temperate phages, from a wider variety of hosts to better understand phage diversity.
