Expression patterns and prognostic relevance of subtype-specific transcription factors in surgically resected small-cell lung cancer: an international multicenter study

Zsolt Megyesfalvi et al.

Summary: The tissue distribution and prognostic relevance of subtype-specific proteins in small-cell lung cancer was investigated. The study measured the expression of subtype-specific transcription factors and proteins in surgically resected samples and analyzed their correlation with therapeutic efficacy. The findings demonstrated differential survival rates among subtypes and identified high ASCL1 expression as a negative prognostic factor and high POU2F3 expression as a positive prognostic factor. Additionally, the study revealed correlations between subtype-specific protein abundances and sensitivity or resistance to chemotherapy drugs.

Gene regulation on extrachromosomal DNA

King L. Hung et al.

Summary: Amplification of oncogene expression through extrachromosomal DNA is prevalent in human cancer and is associated with poor outcomes. The formation of ecDNA hubs enables profound changes in gene regulation and allows for potent and combinatorial gene activation. Technological advancements in studying ecDNA gene regulation and structure provide insights into the distinct rules that govern cancer genes beyond chromosomes.

Patterns of transcription factor programs and immune pathway activation define four major subtypes of SCLC with distinct therapeutic vulnerabilities

Carl M. Gay et al.

Summary: Despite the heterogeneity of small cell lung cancer (SCLC), four subtypes have been identified based on tumor expression data, each showing different responses to treatment. SCLC-I subtype benefits the most from immunotherapy, while other subtypes have vulnerabilities to different inhibitors. Matching tumor subtype to therapy and manipulating subtype switching during treatment may enhance response depth and duration for SCLC patients.

Small-cell lung cancer

Charles M. Rudin et al.

Summary: Small-cell lung cancer is a type of lung cancer characterized by high proliferative rate, early metastasis, and poor prognosis, strongly associated with tobacco carcinogens. Most patients are diagnosed with metastatic disease, with only a small fraction having potentially curative earlier-stage disease. Genomic profiling reveals extensive chromosomal rearrangements and high mutation burden in SCLC, often involving inactivation of TP53 and RB1 tumor suppressor genes.

Copy-scAT: Deconvoluting single-cell chromatin accessibility of genetic subclones in cancer

Ana Nikolic et al.

Summary: Single-cell epigenomic assays have great potential to study transcriptional control mechanisms in cancer cell populations, but distinguishing malignant from nonmalignant cells has been a challenge. Copy-scAT is an R package that uses single-cell epigenomic data to infer copy number variants specific to cancer cells, allowing for the study of chromatin dynamics in complex tumors like glioblastoma. The software revealed strong effects of genetics on chromatin accessibility profiles in genetic subclones, influencing their molecular phenotypes and developmental paradigms.

oncoPredict: an R package for predicting in vivo or cancer patient drug response and biomarkers from cell line screening data

Danielle Maeser et al.

Summary: Cell line drug screening datasets can be used for various drug discovery applications, including correcting drug sensitivity levels, predicting clinical drug response, and associating predictions with clinical features for drug biomarker discovery. These methodologies have been unified and updated into the OncoPredict R package to facilitate tool development and adoption, applicable for drug and biomarker discovery in various in vitro and in vivo contexts.
