Causal effects on complex traits are similar for common variants across segments of different continental ancestries within admixed individuals

Kangcheng Hou et al.

Summary: Individuals of admixed ancestries inherit ancestry segments from multiple continental ancestral populations. The study finds high correlations of genetic effects across different ancestries within the same population, which is higher than correlations across continental ancestries.

Genetic association models are robust to common population kinship estimation biases

Zhuoran Hou et al.

Summary: Common genetic association models for structured populations use kinship matrices to model the correlation structure between individuals. However, commonly used kinship estimators can have biases that affect genetic association. This study found that certain kinship biases do not significantly affect association statistics for linear mixed-effects models and principal component analysis. Moreover, the study observed that most kinship estimators may produce non-positive definite matrices, although some linear mixed-effects models handle them well.

Inferring population structure in biobank-scale genomic data

Alec M. Chiu et al.

Summary: Inferring the structure of human populations from genetic variation data is crucial in population and medical genomic research. A new method called SCOPE is introduced, which is significantly faster than existing methods while maintaining comparable accuracy. SCOPE can infer population structure within a day for datasets containing millions of individuals and genetic variants, and it can also utilize allele frequencies from previous studies to improve the interpretability of the results.

Multi-ancestry genetic study of type 2 diabetes highlights the power of diverse populations for discovery and translation

Anubha Mahajan et al.

Summary: By conducting genome-wide association studies (GWAS) on ancestrally diverse populations, we identified 237 loci associated with type 2 diabetes (T2D) and further fine-mapped these loci. The majority of T2D associations were found to be driven by a single variant. In addition, our study showed that genetic risk scores derived from ancestrally diverse populations can enhance the transferability of T2D prediction across different populations.

Trade-offs of Linear Mixed Models in Genome-Wide Association Studies

Haohan Wang et al.

Summary: Motivated by empirical arguments, this study examines the statistical properties of linear mixed models (LMMs) applied to GWAS. The study first investigates the sensitivity of LMMs to including a candidate SNP in the kinship matrix, providing justification for this technique to balance speed and accuracy. Second, it explores how mixed models can correct confounding factors in GWAS, specifically population stratification and environmental confounding factors, and compares different methods commonly used in practice for balancing these factors.

Estimating F-ST and kinship for arbitrary population structures

Alejandro Ochoa et al.

Summary: Kinship coefficients and F-ST are key parameters in modern population genetics studies, but existing estimators are biased due to restrictive assumptions when real datasets are considered. This study found that existing estimators can lead to severe biases and proposed a new estimation framework that is practically unbiased for any population structure. The new approach, demonstrated through theory and simulations, has the potential to significantly improve downstream analyses requiring accurate kinship and F-ST estimates.

An Overview of Strategies for Detecting Genotype-Phenotype Associations Across Ancestrally Diverse Populations

Irving Simonin-Wilmer et al.

Summary: Including populations with differing ancestries in GWAS studies enhances the potential for identifying causal SNPs due to their differing patterns of linkage disequilibrium. However, implementing control steps is necessary to ensure that the identified associations are real genotype-phenotype relationships. Methods for determining ancestry, controlling for ancestry in association testing, and post-GWAS interrogation methods such as genomic control and meta-analysis are essential in multi-ethnic studies.

Admixed Populations Improve Power for Variant Discovery and Portability in Genome-Wide Association Studies

Meng Lin et al.

Summary: GWAS in admixed populations demonstrate higher statistical power in discovery and more accurate cross-population polygenic score estimates compared to single-ancestry cohorts. Common variant associations are more likely to replicate if first discovered in admixed populations and then transferred to ancestral populations.
