KEGG for taxonomy-based analysis of pathways and genomes

Minoru Kanehisa et al.

Summary: KEGG is a manually curated database resource that integrates various biological objects classified into systems, genomic, chemical, and health information. Through the KEGG identifier and URL links, users can retrieve and browse information for different biological objects, including pathway maps, hierarchy, and genomes. KEGG has also improved KO assignment annotation and included more eukaryotic genomes for better representation of organisms in the taxonomic tree. The taxonomy mapping enables analysis of the conservation of functional and physical links among genes in different organism groups.

Alterations of Primary Metabolites in Root Exudates of Intercropped Cajanus cajan-Zea mays Modulate the Adaptation and Proteome of Ensifer (Sinorhizobium) fredii NGR234

Siddhi M. Vora et al.

Summary: Legume-cereal intercropping systems enhance plant-rhizobia interactions by adjusting the composition of root exudates (RE). The metabolites of RE differ in Cajanus cajan-Zea mays intercropped plants, affecting the biofilm formation and growth rate of rhizobia. Proteomics analysis highlights potential molecular candidates involved in the fitness of rhizobium in the intercropping system.

The Type VI Secretion Systems in Plant-Beneficial Bacteria Modulate Prokaryotic and Eukaryotic Interactions in the Rhizosphere

Emily N. Boak et al.

Summary: Rhizosphere colonizing plant growth promoting bacteria (PGPB) utilize toxic secondary metabolites and Type VI Secretion System (T6SS) to enhance competitiveness and protection in the rhizosphere niche. The study reveals the significance of T6SS in bacterial competition and defense against predation in the rhizosphere environment.

Metabolic Interactions between Brachypodium and Pseudomonas fluorescens under Controlled Iron-Limited Conditions

Rene M. Boiteau et al.

Summary: This study investigated the metabolite exchange mechanism between the grass Brachypodium distachyon and the soil bacterium Pseudomonas fluorescens under iron limitation. The results showed that the bacterium consumed root-exuded phytosiderophores in response to iron deficiency and altered the expression of defense-related genes in the plant roots. These findings provide insight into the molecular bases for stress response and metabolite exchange between interacting plants and bacteria under iron-deficient conditions.

Phenylalanine 4-Hydroxylase Contributes to Endophytic Bacterium Pseudomonas fluorescens' Melatonin Biosynthesis

Jian Jiao et al.

Summary: This study revealed a possible role for bacterial phenylalanine 4-hydroxylase (PAH) in controlling 5-HTP and melatonin biosynthesis in bacteria. Deletion of PAH in Pseudomonas fluorescens resulted in a decline in 5-HTP levels and decreased resistance to abiotic stress. The findings expanded the current knowledge of melatonin production in microorganisms.

Biogenesis of Iron-Sulfur Clusters and Their Role in DNA Metabolism

Ruifeng Shi et al.

Summary: Iron-sulfur clusters are redox-active protein cofactors that require many components for their synthesis and insertion into target proteins. Mitochondrial ISC assembly cooperates with the cytosolic Fe/S protein assembly system to mature cytosolic and nuclear ISC. ISCs play important roles in DNA metabolism.

Root Exudates Alter the Expression of Diverse Metabolic, Transport, Regulatory, and Stress Response Genes in Rhizosphere Pseudomonas

Olga V. Mavrodi et al.

Summary: Plants have mutualistic relationships with microorganisms that positively influence plant development, vigor, and adaptation to pathogens and abiotic stressors. Plant root exudates provide nutrients for soil microorganisms and modulate their affinity to host plants. The study reveals the impact of root exudates on carbon and energy supply for beneficial bacterial strains, as well as the regulatory effects on gene expression.

NO Network for Plant-Microbe Communication Underground: A Review

Anjali Pande et al.

Summary: The mechanisms governing plant-microbe interaction in the rhizosphere have attracted significant attention, with the rhizosphere functioning as a complex ecosystem teeming with diverse flora and fauna. Nitric oxide (NO) plays a key role in plant development and defense, particularly in interactions with rhizobia and mycorrhizal fungi. Understanding the role of NO in underground plant physiology is important for enhancing plant-microbe communication and potentially improving plant productivity.

Nitric Oxide-Dependent Electron Transport Chain Inhibition by the Cytochrome bc1 Inhibitor and Pretomanid Combination Kills Mycobacterium tuberculosis

Sheng Zeng et al.

Summary: The branched electron transport chain of Mycobacterium tuberculosis allows it to resist the bactericidal action of cytochrome bc(1) inhibitors such as TB47. Combining cytochrome bc(1) inhibitors with nitric oxide donors like PMD can inhibit M. tuberculosis respiration and kill the bacteria, with the activity of the inhibitors enhanced by the presence of NO donors.
