Immune gene variation associated with chromosome-scale differences among individual zebrafish genomes

Genome-wide identification and characterization of NLR genes in lamprey (Lethenteron reissneri) and their responses to lipopolysaccharide/poly(I: C) challenge

Summary: This study identified and characterized nine NLR genes in the lamprey genome and investigated their evolutionary patterns. The results suggest that Lr-NODa and Lr-NODb likely share a common ancestor with NOD1 and NOD2 in jawed vertebrates, and that Lr-NODb may have been generated by tandem duplication in lampreys. Phylogenetic analysis of the NLRC subfamily indicates that Lr-NLRC3a exhibits ancestral traits and may have evolved from the common ancestor of another vertebrate NLRC subfamily. Analysis of the NLRC subfamily evolution reveals the importance of exon shuffling, domain recombination, and chromosome rearrangement. Additionally, the expression analysis shows that NLR genes in lampreys are highly expressed in immune tissues and respond significantly to pathogen infection.

Genome-Wide Analysis of NLR Disease Resistance Genes in an Updated Reference Genome of Barley

Summary: In this study, a genome-wide analysis of NLR genes in barley was conducted, revealing a large number of NLR genes, including RNL and CNL subtypes. The majority of NLR genes were found in multigene clusters, and phylogenetic analysis identified at least 18 ancestral CNL lineages shared between barley, T. urartu, and Arabidopsis thaliana.

Analysis of intraspecies diversity reveals a subset of highly variable plant immune receptors and predicts their binding sites

Summary: The study investigated the NLR complements of Arabidopsis thaliana and Brachypodium distachyon, identifying a limited number of NLR subfamilies with high allelic diversity. The analysis revealed that predicted specificity-determining residues cluster on the surfaces of Leucine-Rich Repeat domains, but the locations of the clusters vary among NLR subfamilies. By comparing NLR phylogeny, allelic diversity, and known functions, a hypothesis for the emergence of direct and indirect pathogen-sensing receptors and autoimmune NLRs was formulated.
