PANNZER-A practical tool for protein function prediction

Summary: The advent of next-generation sequencing technology has resulted in a massive increase in gene catalogs for new genomes, transcriptomes, and metagenomes that require computational inference for functional annotation. PANNZER is a high-throughput functional annotation web server that supports annotation of up to 100,000 protein sequences and provides Gene Ontology annotations and free text description predictions. Two case studies highlight issues related to data quality and method evaluation, arguing that commonly used evaluation metrics and datasets may bias the development of automated function prediction methods.

Genomic Characteristics of Recently Recognized Vibrio cholerae El Tor Lineages Associated with Cholera in Bangladesh, 1991 to 2017

Summary: Comparative genomic analysis of Vibrio cholerae El Tor associated with endemic cholera in Asia revealed two distinct lineages, BD-1 and BD-2, which overlapped temporally but were negatively associated as causative agents of cholera during 2004 to 2017. Genome-wide association study revealed unique gene alleles in BD-1 and BD-2, and regression analysis suggested early BD-0 strains at the base followed by emergence and progression of BD-1 and BD-2 through accumulating SNPs. Pangenome analysis provided evidence of gene acquisition by both BD-1 and BD-2, with six crucial proteins predominant in BD-2. BD-1 and BD-2 exhibited distinct genomic traits and BD-2 had elements providing a fitness advantage in endemic cholera.

Ecoepidemiology and Potential Transmission of Vibrio cholerae among Different Environmental Niches: An Upcoming Threat in Egypt

Summary: The study investigated the presence of nonpathogenic V. cholerae in the natural environment in Egypt's Nile River basin and highlighted the role of molecular ecoepidemiology in preventing cholera outbreaks. Data revealed significant variations in physicochemical conditions in different Nile districts and showed an association between V. cholerae and certain fish species and poultry sources. Sequence analysis suggested that waterfowl could potentially act as a vector for cholera transmission, emphasizing the importance of continuous monitoring of water quality and following good hygiene practices to prevent cyclic transmission between human, aquatic, and animal sectors.
