Genome-Wide Reconstruction of Rediploidization Following Autopolyploidization across One Hundred Million Years of Salmonid Evolution

Manu Kumar Gundappa et al.

Summary: This study investigates the long-term outcomes of autopolyploid rediploidization in salmonid fishes using genome-wide resolution. Analysis reveals an initial wave of rediploidization in the late Cretaceous followed by a period of genomic stasis and a second rediploidization wave in the early Eocene, coinciding with species diversification. Insights into potential functional outcomes of delayed rediploidization are provided through gene set enrichment, gene expression, and codon-based selection analyses. The study enhances our understanding of delayed autopolyploid rediploidization and has broad implications for future studies of WGD events.

Phylogenomic approaches to detecting and characterizing introgression

Mark S. Hibbins et al.

Summary: Phylogenomics has revealed the frequent occurrence of introgression across different species, and the development of methods for detecting and characterizing introgression from whole-genome sequencing data has played a crucial role in these discoveries. These methods range from simple tests to model-based approaches and utilize data across species to infer and characterize introgression. This article provides a detailed overview of the different signals of introgression in the genome and how current methods are designed to detect them. It discusses the strengths and limitations of these approaches, identifies areas for future development, and highlights the signals of introgression and the power of each method to detect them. The article concludes with a discussion on the challenges in inferring introgression and potential solutions.

The Evolution of Oxytocin and Vasotocin Receptor Genes in Jawed Vertebrates: A Clear Case for Gene Duplications Through Ancestral Whole-Genome Duplications

Daniel Ocampo Daza et al.

Summary: This study provides a parsimonious explanation for the origin of the OTR/VTR gene family, based on phylogenetic and chromosomal conserved synteny analyses. The findings suggest a chromosome quadruplication event associated with whole-genome duplications early in vertebrate evolution, prior to the radiation of jawed vertebrates. The evolution of the OTR/VTR gene family can be explained by two whole-genome duplications followed by differential gene losses of VTR2 genes in different lineages.

Summary: This study generated the first high-quality genome assembly of the American paddlefish, revealing a recent species-specific whole-genome duplication event and extensive chromosomal changes. The flourishing period of SCPP members in the paddlefish occurred at least before the split between Acipenseriformes and teleosts.

Patterns and Processes of Diploidization in Land Plants

Zheng Li et al.

Summary: This review discusses the impact of polyploidy on chromosome pairing behavior in land plants, as well as the two major processes of diploidization: cytological diploidization and genic diploidization/fractionation. It also compares gene fractionation variation across land plants and highlights differences in diploidization between plants and animals.

Tracing the genetic footprints of vertebrate landing in non-teleost ray-finned fishes

Xupeng Bi et al.

Summary: Rich fossil evidence suggests that many traits and functions related to terrestrial evolution were present long before the ancestor of lobe- and ray-finned fishes. Genome sequencing of early divergent lineages of ray-finned fishes reveals mosaic genomic features and regulatory elements for limb development. Transcriptome analyses confirm homology between lung and swim bladder, supporting the presence of functional lung-related genes in early ray-finned fishes. The study also validates the essential role of a conserved element for cardiovascular development, suggesting ancestral jawed vertebrates had gene networks for air-breathing cardio-respiratory systems.

Evidence for sponges as sister to all other animals from partitioned phylogenomics with mixture models and recoding

Anthony K. Redmond et al.

Summary: This study demonstrates significant progress in partitioned phylogenomic analysis by using site-heterogeneous models and amino acid recoding to alleviate branching artefacts caused by systematic errors. The reanalysis of key datasets shows that partitioned phylogenomics does not support comb jellies as sister to other animals. Branching artefacts can confound the reconstruction of deep evolutionary relationships.

Fossilized cell structures identify an ancient origin for the teleost whole-genome duplication

Donald Davesne et al.

Summary: Teleost fishes, which make up half of all vertebrate species, underwent a whole-genome duplication early in their evolutionary history, likely contributing to their exceptional radiation. By analyzing bone cell volumes, researchers have concluded that this duplication occurred in the stem lineage of teleosts, with all known extinct stem-group teleosts possessing duplicated genomes. This early event allowed for significant postduplication reorganization before the emergence of the teleost crown group, indicating a potentially indirect link between WGD and evolutionary success.
