UniProt: the Universal Protein Knowledgebase in 2023

Summary: The UniProt Knowledgebase aims to provide comprehensive, high-quality, and freely accessible protein sequences annotated with functional information. The database has expanded its data processing pipeline and website to accommodate the increasing information content, with over 227 million sequences and plans to include a reference proteome for each taxonomic group. Detailed annotations are extracted from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations from automated systems. The new website, https://www.uniprot.org/, offers enhanced user experience and easy access to data, including AlphaFold structures and improved protein subcellular localization visualizations.

ESPRESSO: Robust discovery and quantification of transcript isoforms from error-prone long-read RNA-seq data

Summary: ESPRESSO is a computational tool that robustly discovers and quantifies transcript isoforms from error-prone long reads. It improves identification of splice junctions and transcript isoform discovery by considering the alignments of all long reads to a gene and utilizing the error profiles of individual reads. On synthetic spike-in RNA and human RNA samples, ESPRESSO outperforms multiple contemporary tools in both transcript isoform discovery and quantification. It analyzed about 1.1 billion nanopore RNA-seq reads from 30 human tissue samples and three human cell lines, providing a valuable resource for studying the RNA repertoire of eukaryotic transcriptomes.

Physical and in silico immunopeptidomic profiling of a cancer antigen prostatic acid phosphatase reveals targets enabling TCR isolation

Summary: This study used a multimodal immunopeptidomic approach to analyze the peptides of prostatic acid phosphatase (PAP) on HLA-A*02:01. They identified 11 potentially A*02:01-restricted PAP peptides and screened 7 cognate TCR sequences that can recognize different epitopes.

Single-cell isoform analysis in human immune cells

Summary: In this study, we utilized R2C2 sequencing technology to analyze 12 million full-length cDNA molecules generated by the 10X Genomics platform. Independent of Illumina data, we successfully identified and generated clusters for B cells, T cells, and monocytes, as well as isoform-level transcriptomes for cells and cell types. Additionally, we extracted paired adaptive immune receptor sequences unique to each T and B cell.

Droplet-based mRNA sequencing of fixed and permeabilized cells by CLInt-seq allows for antigen-specific TCR cloning

Summary: This study introduces a method called CLInt-Seq, which utilizes mRNA sequencing to efficiently recover antigen-specific TCRs from cells stained for specific intracellular proteins. This technique enables high-throughput identification and isolation of TCRs with low frequencies, as well as profiling of regulatory T cells and other cell phenotypes based on intracellular markers.

A pan-cancer transcriptome analysis of exitron splicing identifies novel cancer driver genes and neoepitopes

Summary: Exitron splicing (EIS) functions in cancer by affecting 63% of human coding genes, 95% of which are tumor specific. EIS alters cancer driver genes, leading to gain- or loss-of-function, and also produces neoepitopes that bind to MHC class I or II. Analysis of clinical data shows a correlation between EIS-derived neoantigen load and checkpoint inhibitor response in clear cell renal cell carcinoma.

Comprehensive characterization of single-cell full-length isoforms in human and mouse with long-read sequencing

Summary: The modified droplet-based protocol combined with the computational pipeline enables isoform discovery, splicing analysis, and mutation detection in single cells. Thousands of unannotated isoforms were identified, and conserved functional modules enriched for alternative transcript usage, including ribosome biogenesis and mRNA splicing, were found in different cell types and species. Analysis at the transcript level allows integration with scATAC-seq data, improved correlation with protein expression data, and linking mutations known to confer drug resistance to transcriptome heterogeneity.

Aberrant splicing isoforms detected by full-length transcriptome sequencing as transcripts of potential neoantigens in non-small cell lung cancer

Summary: This study utilized long-read sequencing to identify novel splicing isoforms in non-small-cell lung cancers and potential neoantigens. The analysis revealed that disruptions in NMD and splicing factors lead to an increase in aberrant transcripts. Evaluation of isoforms binding affinities to HLA molecules indicated the generation of neoantigen candidates. Furthermore, the study found a correlation between disruption of NMD factors and the number of splicing isoforms in lung adenocarcinoma data from TCGA.
