Thermodynamics of evolution and the origin of life

Summary: We propose a phenomenological theory of evolution and origin of life by combining classical thermodynamics with statistical learning. Using the maximum entropy principle and the minimization of the loss function, we derive a canonical ensemble of organisms, a corresponding partition function, and free energy. We define evolutionary temperature as a measure of stochasticity in the evolutionary process, and evolutionary potential as the amount of work required to add a new trainable variable. We develop a phenomenological approach to describe evolution, model grand potential as a function of evolutionary temperature and potential, and study the ideal mutation model and its generalizations. We show that major transitions in evolution, such as the origin of life, can be modeled as physical phase transitions associated with the emergence of a new canonical ensemble.

Toward a theory of evolution as multilevel learning

Summary: This study applies the theory of learning to physically renormalizable systems in order to outline a theory of biological evolution, including the origin of life, as a multilevel learning process. Seven fundamental principles are formulated to explain the major features of biological evolution, including replication and natural selection. The mathematical framework of neural networks is used to analyze evolutionary phenomena with a detailed focus, and a generalized version of the Central Dogma of molecular biology is derived by analyzing information flow during learning and predicting the environment through evolving organisms.

Bacteriophages benefit from mobilizing pathogenicity islands encoding immune systems against competitors

Summary: This study discovers a important anti-phage system in bacteria called phage-inducible chromosomal islands (PICIs), which can be disseminated intra-and inter-generically by helper phages and provide broad immunity. Results show that phages can mobilize PICI-encoded immunity systems to use them against other mobile genetic elements, which compete with the phages for the same bacterial hosts. This finding has significant implications for phages, bacteria, and horizontal gene transfer control.

A regulatory cascade controls Staphylococcus aureus pathogenicity island activation

Summary: Staphylococcal pathogenicity islands (SaPIs) are mobile chromosomal islands encoding and disseminating toxins, regulated by master repressors and counteracted by helper phage-encoded proteins. SaPI3, an exception, is induced by other SaPIs, enabling its spread through an intracellular regulatory cascade. Bioinformatics analysis identified closely related SEB-encoding SaPI3 relatives controlled by a conserved regulatory module.
