A wheat integrative regulatory network from large- scale complementary functional datasets enables trait-associated gene discovery for crop improvement

Summary: In this study, a wheat integrative gene regulatory network (wGRN) was constructed by combining an updated genome annotation and diverse functional datasets. wGRN contains 7.2 million genome-wide interactions and is able to assign genes to specific biological pathways and prioritize candidate genes associated with complex phenotypic traits. The network was also used to enhance the interpretation of a transcriptome dataset and discover novel regulators contributing to phenotypic differences in wheat.

Genetic control of compatibility in crosses between wheat and its wild or cultivated relatives

Summary: In recent years, the agricultural world has focused on integrated crop protection and improving genetic diversity by crossing elite varieties with wild genetic resources. However, the success of such crossings depends on genetic factors, hindering the utilization of wild resources in breeding programs. This review summarizes the genetic factors controlling crossing ability between Triticeae species, with a special emphasis on wheat-rye crosses that led to Triticale. The potential application of newly identified genes and markers for accelerating wheat and Triticale improvement through genomics technologies in breeding programs is also discussed.

Determinants of genome-wide distribution and evolution of uORFs in eukaryotes

Summary: This study analyzed approximately 17 million uORFs in 478 eukaryotic species and found that positive and purifying selection, as well as differences in effective population size, have shaped the evolution of uORFs. Gene expression level also plays a role in uORF occurrences, suggesting that most uORFs may have regulatory roles rather than encoding functional peptides. Additionally, the Kozak sequence context of uORFs has evolved across different eukaryotic clades, with noncanonical uORFs having weaker suppressive effects in translation regulation compared to canonical uORFs.

Optical maps refine the bread wheat Triticum aestivum cv. Chinese Spring genome assembly

Chinese Spring (CS), improving the v1.0 assembly by filling gaps and correcting the positions and orientations of some scaffolds. With increased contiguity, the numbers of transposable elements and intact TEs have increased, along with the high-confidence gene models mapped onto the new assembly. The reconciled assembly enhances the utility of the sequence for genetic mapping, comparative genomics, and studies on the biology of wheat.

Genome-Wide Identification and Characterization of Small Peptides in Maize
