The defense island repertoire of the Escherichia coli pan-genome

Summary: We systematically characterized the defense systems in over 1,300 Escherichia coli genomes and found that they are carried on mobile genetic elements that integrate at specific hotspots within the genome. Different defense systems are carried by different types of mobile genetic elements that preferentially integrate at specific hotspots, explaining the variation in phage resistance profiles among closely related strains. Our findings provide insights into the distribution and evolution of defense systems in E. coli genomes.

Novel integrative elements and genomic plasticity in ocean ecosystems

Summary: Horizontal gene transfer plays a crucial role in microbial evolution, and the newly discovered tycheposons, a family of DNA transposons, are found to be key drivers of genomic remodeling. Tycheposons are widely distributed in the marine environment and are dispersed through vesicles and phage particles. Similar elements are also found in microbes co-existing with Prochlorococcus, suggesting a common mechanism for microbial diversification in the vast oligotrophic oceans.

Phages and their satellites encode hotspots of antiviral systems

Summary: Bacteria have various genetic systems to defend against viral infection, including those within prophages. Phage satellites pose additional pressures on phages by hijacking viral elements. This study found that E. coli P2-like phages and their P4-like satellites carry genetic hotspots with anti-phage systems. These hotspots participate in inter-viral competition and shape dynamics between the bacterial host, P2-like phages, and P4-like satellites. Importantly, the anti-phage activity of satellites can benefit the helper phage during competition, turning a parasitic relationship into a mutualistic one.
