UniProt: the Universal Protein Knowledgebase in 2023

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide comprehensive, high-quality, and freely accessible protein sequences annotated with functional information. The database has expanded its data processing pipeline and website to accommodate the increasing information content, with over 227 million sequences and plans to include a reference proteome for each taxonomic group. Detailed annotations are extracted from the literature to update or create reviewed entries, while unreviewed entries are supplemented with annotations from automated systems. The new website, https://www.uniprot.org/, offers enhanced user experience and easy access to data, including AlphaFold structures and improved protein subcellular localization visualizations.

scTenifoldXct: A semi-supervised method for predicting cell-cell interactions and mapping cellular communication graphs

Yongjian Yang et al.

Summary: scTenifoldXct is a semi-supervised computational tool for detecting ligand-receptor-mediated cell-cell interactions and mapping cellular communication graphs. It uses manifold alignment to embed ligand and receptor genes expressed in interacting cells into a latent space, with LR pairs as correspondences. scTenifoldXct demonstrates highly consistent detection of interactions compared to other methods and reveals biologically relevant interactions overlooked by other methods. It can also compare different samples to identify differential interactions and uncover functional implications associated with changes in cellular communication status.

Loss of TREM2 rescues hyperactivation of microglia, but not lysosomal deficits and neurotoxicity in models of progranulin deficiency

Anika Reifschneider et al.

Summary: Microglial hyperactivation caused by haploinsufficiency of the progranulin encoding gene does not promote neurotoxicity, but rather plays a neuroprotective role. Intervening with the TREM2-dependent microglial state can reduce microglia hyperactivation.

scInTime: A Computational Method Leveraging Single-Cell Trajectory and Gene Regulatory Networks to Identify Master Regulators of Cellular Differentiation

Qian Xu et al.

Summary: Trajectory inference and pseudotime analysis are important methods for analyzing single-cell RNA-seq data, which can identify regulatory genes involved in cell differentiation and dynamic cellular processes. Existing methods treat genes independently and overlook regulatory relations between genes. We introduce scInTime, an unsupervised machine learning framework that combines inferred trajectories with gene regulatory networks to identify master regulatory genes. The performance of our method is validated using multiple scRNA-seq datasets.

TREM2 in the pathogenesis of AD: a lipid metabolism regulator and potential metabolic therapeutic target

Rui-Yang Li et al.

Summary: TREM2 is an important immune receptor that can impact lipid metabolism in both the central nervous system and the periphery, and may have implications for the pathogenesis of AD. Through pathways including inflammation, insulin resistance, and AD pathology, the association between TREM2 and AD may be mediated by altered lipid metabolism.

Multifunctional Role of S100 Protein Family in the Immune System: An Update

Parul Singh et al.

Summary: S100 is a broad subfamily of low-molecular weight calcium-binding proteins with structural similarity and functional discrepancy. It plays a role in inflammation, cellular homeostasis, and has both extracellular and intracellular functions. Several members of the S100 family are implicated in the pathophysiology of COVID-19. S100 proteins may serve as prognostic markers for COVID-19 infection identification.

A deep manifold-regularized learning model for improving phenotype prediction from multi-modal data

Nam D. Nguyen et al.

Summary: The paper introduces an interpretable regularized learning model, deepManReg, for predicting phenotypes from multi-modal data. The model uses deep neural networks to learn cross-modal manifolds, aligns multi-modal features onto a common latent space, and prioritizes various multi-modal features and cross-modal interactions for phenotype prediction.

scTenifoldKnk: An efficient virtual knockout tool for gene function predictions via single-cell gene regulatory network perturbation

Daniel Osorio et al.

Summary: scTenifoldKnk is an efficient virtual KO tool that allows for systematic investigation of gene function using scRNA-seq data. By constructing gene regulatory networks and performing manifold alignment, it can infer the function of target genes in cells and recapitulate the main findings of real-animal KO experiments.

TYROBP, TLR4 and ITGAM regulated macrophages polarization and immune checkpoints expression in osteosarcoma

Tuo Liang et al.

Summary: The study revealed a relationship among immune-related genes, tumor-infiltrating immune cells, and immune checkpoints in osteosarcoma patients. By establishing a risk scoring system, the prognosis of patients could be predicted, with low-risk patients showing better outcomes with immune checkpoint inhibitor therapy.

Integrated analysis of multimodal single-cell data

Yuhan Hao et al.

Summary: The study introduces a weighted-nearest neighbor analysis framework to learn the relative utility of each data type in each cell, enabling integrative analysis of multiple modalities. Applied to a CITE-seq dataset, the method constructs a multimodal reference atlas of the circulating immune system and successfully identifies and validates previously unreported lymphoid subpopulations.

The cell as a bag of RNA

Stephen R. Quake

Summary: Genomic sequencing has provided insight into genetic characterization of organisms, and now single-cell transcriptomic techniques are revolutionizing cell biology, enabling in-depth study of cellular diversity and cell types. This progress largely depends on abstracting one's view of the cell to regard it as a 'bag of RNA'.
