Patterns, mechanisms, and consequences of homoeologous exchange in allopolyploid angiosperms: a genomic and epigenomic perspective

Characterization and acceleration of genome shuffling and ploidy reduction in synthetic allopolyploids by genome sequencing and editing

Summary: Polyploidy and subsequent ploidy reduction and genome shuffling are important driving forces in genome evolution. A study on a synthetic intergeneric hybrid (Raphanobrassica, RRCC) revealed the short-term allopolyploid genome evolution. In this hybrid, genome deletions occurred quickly while rearrangements were slow. Core and high-frequency genes tended to be retained while specific and low-frequency genes tended to be deleted. Large-fragment deletions were concentrated in the heterochromatin region, possibly resulting from chromosome breaks. Intergeneric translocations primarily involved short fragments dependent on homoeology, indicating a gene conversion origin. To accelerate genome shuffling, an efficient genome editing platform was developed for Raphanobrassica. By editing Fanconi Anemia Complementation Group M (FANCM) genes, homoeologous recombination, chromosome deletion, and secondary meiosis with additional ploidy reduction were accelerated. FANCM was found to be a checkpoint for meiosis and controller of ploidy stability. Simultaneous editing of FLIP genes allowed precise gene conversion and production of mosaic genes around the target site. This intergeneric hybrid and genome editing platform not only provide models for experimental evolution research by accelerating genome shuffling and conversion, but also enhance intergeneric genetic exchange and generate new genes, thereby accelerating plant breeding.

Summary: Hybridization and polyploidy are important forces in plant adaptation and speciation. Interspecific gene flow generates adaptive genetic variants and increases yield in crops. The frequency of interspecific hybridization varies among taxa, with an estimated 9% occurrence. Allopolyploidy is more common than homoploid hybrid speciation. Chromosome doubling after hybridization is caused by cellular defects during meiosis. Unreduced gametes, formed at a frequency of 2.52% on average, result from altered spindle organization, disrupted kinetochore functioning, abnormal cytokinesis, or loss of meiotic division. Meiotic changes leading to cytological diploidization in allopolyploids are being understood, particularly in wheat. However, the understanding of homoeologous recombination suppressor genes in other allopolyploids is limited. The merger of two genomes leads to architectural, gene expression, and molecular interaction changes, resulting in phenotypic differences. This article provides an overview of genomic and transcriptomic changes during the early stages of allopolyploid formation.

The megabase-scale crossover landscape is largely independent of sequence divergence

Summary: This study reveals the recombination landscape in the genome of Arabidopsis and its relationship with polymorphisms. The results show that the recombination frequency varies along different chromosomal regions and is highly correlated with sequence divergence. However, polymorphisms are not the main determinant of the shape of the recombination landscape. Instead, it is predominantly influenced by chromatin accessibility and DNA methylation. In inbred lines with minimal polymorphisms, the megabase-scale recombination landscape is similar to that in hybrids, except for cases where heterozygous large rearrangements prevent recombination locally. These findings provide new insights into the relationship between recombination landscape and polymorphisms.
