Truvari: refined structural variant comparison preserves allelic diversity

Adam C. English et al.

Summary: The fundamental challenge in multi-sample structural variant (SV) analysis is identifying when two SVs are the same. As SV detection becomes more precise, algorithms to preserve this refined signal are needed. This study introduces Truvari, a toolkit for SV comparison, annotation, and analysis, and demonstrates the impact of SV comparison choices by building population-level VCFs.

A deep learning approach for filtering structural variants in short read sequencing data

Yongzhuang Liu et al.

Summary: Short read whole genome sequencing is widely used in human genetic studies and clinical practices for detecting structural variants, but accurate detection is challenging. This study introduces a novel deep learning-based approach, DeepSVFilter, for filtering structural variants in short read whole genome sequencing data.

Cnngeno: A high-precision deep learning based strategy for the calling of structural variation genotype

Ruofei Bai et al.

Summary: Genotype calling is greatly accelerated by sequencing technologies, and most parametric statistical models are unable to effectively call genotype due to structural variations and coverage fluctuations. The proposed method Cnngeno uses convolutional neural network to classify genotypes from sequencing data images, showing better precision compared to existing methods.

Haplotype-resolved diverse human genomes and integrated analysis of structural variation

Peter Ebert et al.

Summary: Through the use of long-read and strand-specific sequencing technologies, this study has achieved the de novo assembly of high-quality haplotype-resolved human genomes without the need for parent-child trio data. The research identified various forms of genetic variation, including structural variants and SV hotspots, and revealed the mechanisms of SV formation while providing SV candidates for adaptive selection within the human population.

Expectations and blind spots for structural variation detection from long-read assemblies and short-read genome sequencing technologies

Xuefang Zhao et al.

Summary: Short-read whole-genome sequencing (srWGS) is widely used in large-scale genomics initiatives but faces challenges in detecting structural variants (SVs), overcome by emerging long-read WGS (lrWGS) technologies. The detection power and precision for SV discovery vary significantly by genomic context and variant class.

Samplot: a platform for structural variant visual validation and automated filtering

Jonathan R. Belyeu et al.

Summary: Samplot is a tool for creating images that display read depth and sequence alignments to adjudicate purported SVs, which can be rapidly reviewed to curate large SV call sets. It includes a machine learning package that decreases false positives without human review and is applicable to various biological problems.
