Summary: The lack of functional evidence hampers variant interpretation, but further sequencing of transcriptomes can help probe gene expression defects. A streamlined experimental and computational process involving RNA-seq analysis of skin fibroblasts led to the establishment of genetic diagnoses for 16% of WES-inconclusive cases, with detection of aberrant gene expression playing a major role in diagnosis, especially in identifying splice-disrupting variants.

Transcriptome variation in human tissues revealed by long-read sequencing

Dafni A. Glinos et al.

Summary: Regulation of transcript structure has a significant impact on transcript diversity and human disease. This study presents a large human long-read RNA-seq dataset, which allows for the analysis of the effects of genetic variation on transcript structure. Through allele-specific analysis of long reads, the researchers identified novel transcripts, characterized allele-specific expression and transcript structure events, and gained new insights into the impact of common and rare genetic variants on transcript alterations. The study also highlighted the regulatory effects modified by the cellular environment and enhanced variant interpretation for aberrant splicing patterns caused by rare variants.

CADD-Splice-improving genome-wide variant effect prediction using deep learning-derived splice scores

Philipp Rentzsch et al.

Summary: The study compared several machine learning methods that score variant effects on splicing using an experimental dataset, integrating the best methods into general variant effect prediction models and evaluating the impact on the classification of known pathogenic variants. The inclusion of splicing DNN effect scores substantially improved predictions across multiple variant categories in the new CADD-Splice model, without compromising overall performance.

Nicole A. Teran et al.

Summary: Through RNA sequencing, it was found that the efficiency of NMD induced by PTVs can be evaluated using allelic imbalance. A predictive model was established, revealing that variant position, allele frequency, and other factors can predict allelic imbalance, and the NMD effects are highly consistent across different tissues and individuals.
