PROBER identifies proteins associated with programmable sequence-specific DNA in living cells

Smarajit Mondal et al.

Summary: DNA-protein interactions play a crucial role in gene regulation and can be affected by DNA variants associated with polygenic diseases. A new method called PROBER has been developed to rapidly identify and quantify proteins associated with specific DNA sequences in living cells. PROBER utilizes high-copy episomes and proximity proteomics to accurately identify transcription factors and gene regulators associated with target DNA sequences and single-nucleotide variants. The method has been used to study the impact of cancer hotspot mutations on regulator associations.

YY1 interacts with guanine quadruplexes to regulate DNA looping and gene expression

Lin Li et al.

Summary: This study demonstrates that YY1 can bind directly to DNA guanine quadruplexes (G4) and mediate long-range DNA looping. Displacement of YY1 disrupts this DNA looping, while treatment with G4-stabilizing ligands can modulate the expression of genes associated with G4 structures.

Selection of DNA-encoded chemical libraries against endogenous membrane proteins on live cells

Yiran Huang et al.

Summary: A method has been developed to label membrane proteins with a DNA tag, allowing for the selection of DNA-encoded chemical libraries against endogenous membrane proteins on live cells. Screening of a 30-million-compound DEL against folate receptor, carbonic anhydrase 12, and epidermal growth factor receptor on live cells demonstrated the versatility and efficacy of this method.

Summary: Functional proteomics applications extend beyond protein-protein interactions to include protein complexes binding DNA or RNA, which impact crucial processes. Various experimental methods have been developed to identify nucleic acid binding proteins, leveraging the affinity of these proteins towards specific nucleotide sequences. Affinity purification protocols, EMSA, chromatin purification methods, and CRISPR-based chromatin affinity purification are commonly used approaches associated with mass spectrometry for unbiased protein identification.

Labeling Preferences of Diazirines with Protein Biomolecules

Alexander West et al.

Summary: The reactivity of alkyl and aryl diazirines with amino acids, proteins, and the cell proteome was systematically evaluated, revealing different labeling patterns. Alkyl diazirines preferentially label acidic amino acids in a pH-dependent manner, while aryl-fluorodiazirine labeling occurs mainly through a carbene intermediate. These findings help rationalize the enrichment of specific proteins by alkyl diazirine probes and the higher labeling yields of positively charged probes in cells and in vitro.

1,3-Diketone-Modified Nucleotides and DNA for Cross-Linking with Arginine-Containing Peptides and Proteins

Denise-Liu' Leone et al.

Summary: In this study, linear or branched 1,3-diketone-linked thymidine 5'-O-mono- and triphosphate were synthesized through CuAAC click reaction. The HDO modification in DNA was found to efficiently react with arginine-containing peptides to form stable conjugates, while the PDO group was not reactive. This reactive HDO modification in DNA was used for bioconjugations and cross-linking with Arg-containing peptides or proteins.

Discovery of Potent and Selective CDK9 Degraders for Targeting Transcription Regulation in Triple-Negative Breast Cancer

Dan Wei et al.

Summary: TNBC is highly aggressive and clinically challenging due to limited treatment options. Targeting transcription-associated CDK9 with a novel degrader compound shows great promise in inhibiting TNBC cell growth and inducing apoptosis by downregulating transcriptional targets like MYC. This study establishes compound 45 as a potent and efficacious CDK9 degrader for potential targeted therapy in TNBC.
