Systematic discovery and perturbation of regulatory genes in human T cells reveals the architecture of immune networks

Jacob W. Freimer et al.

Summary: Pooled loss-of-function CRISPR screens in primary human T cells identified upstream regulators of IL2RA, IL-2 and CTLA4. The study mapped the network of target genes and putative cis-regulatory elements of these regulators and found densely interconnected networks with extensive feedback loops. The network was also enriched for immune-associated disease variants and genes, providing insights into the regulation of immune-associated disease genes in T cells and the structure of human gene regulatory networks.

Inferring and perturbing cell fate regulomes in human brain organoids

Jonas Simon Fleck et al.

Summary: This study combines self-organizing neural organoids and single-cell genomic technologies to investigate the gene regulatory networks underlying human brain development. By analyzing transcriptome and chromatin accessibility data at multiple time points, the researchers identify temporally dynamic and brain-region-specific regulatory regions. They also reveal the role of certain transcription factors in cell fate determination and neuronal cell state regulation. Additionally, the study demonstrates the requirement of the transcription factor GLI3 in cortical fate establishment and identifies two distinct GLI3 regulomes central to telencephalic fate decisions.

MBD2 serves as a viable target against pulmonary fibrosis by inhibiting macrophage M2 program

Yi Wang et al.

Summary: Despite extensive studies, the mechanisms underlying PF remain poorly understood. This study found altered MBD2 expression in macrophages in lungs from different types of PF patients and mice with PF, and Mbd2 deficiency protected against BLM-induced PF. Mbd2 selectively influenced TGF-β1 production and M2 macrophage program through Ship promoter binding in macrophages.

IRF8 Is an AML-Specific Susceptibility Factor That Regulates Signaling Pathways and Proliferation of AML Cells

Franziska Liss et al.

Summary: The study identified the transcription factor IRF8 as a novel AML-specific susceptibility gene in humans, demonstrating its critical role in regulating key signaling molecules, cell proliferation, and patient prognosis. High IRF8 expression is associated with poorer outcomes, indicating IRF8 as a potential biomarker and molecular target for a subset of AML cases.

Global characterization of macrophage polarization mechanisms and identification of M2-type polarization inhibitors

Lizhi He et al.

Summary: Macrophages undergoing M1 versus M2-type polarization exhibit significant differences in cell metabolism, cellular functions, and signaling pathways, especially in metabolic pathways. Drug screens have identified inhibitors that selectively block M2-type polarization, with MEK signaling being found necessary for M2-type polarization in a proof-of-principle study using comprehensive proteomics and phosphoproteomics datasets.

Defining the Role of Nuclear Factor (NF)-?B p105 Subunit in Human Macrophage by Transcriptomic Analysis of NFKB1 Knockout THP1 Cells

Domenico Somma et al.

Summary: NF-kappa B is a crucial regulator of immune response, playing important roles in immune development, inflammation, and disease. Loss of function mutations in the NFKB1 gene are the most common monogenic cause of common variable immunodeficiencies in Europeans. By using CRISPR/Cas9 gene editing, researchers have generated a model of NFKB1(-/-) human macrophages, which exhibit pro-inflammatory characteristics and reduced expression of co-stimulatory factors important for adaptive immune responses.

Genome-wide enhancer maps link risk variants to disease genes

Joseph Nasser et al.

Summary: The study utilized the ABC model to create enhancer-gene maps in 131 human cell types and tissues and interpreted the functions of GWAS variants in 72 diseases and complex traits. It was found that in inflammatory bowel disease, causal variants are enriched in predicted enhancers in specific cell types, and the ABC model shows higher precision in connecting noncoding variants to target genes.

Large-scale cis- and trans-eQTL analyses identify thousands of genetic loci and polygenic scores that regulate blood gene expression

Urmo Vosa et al.

Summary: Genetic variants associated with traits primarily affect complex phenotypes through regulatory mechanisms on the transcriptome. Most genes show cis-eQTL effects, while distal trans-eQTL effects have lower replication rates. However, single-cell RNA-seq data prioritize intracellular trans-eQTL effects mediated by transcription factors. Additionally, a subset of genes correlated with polygenic scores for various phenotypes may serve as potential drivers for those traits.

Transcription factors: Bridge between cell signaling and gene regulation

Paula Weidemuller et al.

Summary: This review discusses the role of transcription factors as a link between signaling pathways and gene regulation. TFs play a crucial role in modulating cell transcriptional programs, but there are technical and conceptual challenges in measuring TF activity. Many TFs are understudied in research, leading to a bias in our knowledge of known TF targets. TFs act as a bridge between the fields of gene regulation and signaling, and separating these fields impedes our understanding of cell functions.

The Role of Host Cell DNA Methylation in the Immune Response to Bacterial Infection

Wanhai Qin et al.

Summary: DNA methylation plays a key role in the immune response to bacteria by regulating gene expression. Despite being traditionally considered a stable modification, accumulating evidence suggests that DNA methylation patterns can change rapidly in response to different environments and pathogens. Proteins regulating DNA methylation, such as DNA methyltransferases and ten-eleven translocation methylcytosine dioxygenases, may also be modulated by bacteria during infection.
