Enrichment of Hard Sweeps on the X Chromosome in Drosophila melanogaster

Summary: We investigated the differences in adaptation between the X chromosome and autosomes in Drosophila melanogaster. Due to the male hemizygosity and unique inheritance pattern of the X chromosome, it is exposed to natural selection differently from autosomes. Our findings confirm that the proportion of hard sweeps is greater on the X chromosome compared to autosomes, as predicted by simulations.

DrosOmics: A Browser to Explore -omics Variation Across High-Quality Reference Genomes From Natural Populations of Drosophila melanogaster

Summary: The development of long-read sequencing technologies has enabled the creation of high-quality genome assemblies for multiple species, including well-known model species like Drosophila melanogaster. However, there is currently a lack of efficient visual tools to display multiple genome assemblies simultaneously. In this study, the researchers introduce DrosOmics, a population genomics browser that allows the simultaneous visualization of 52 high-quality reference genomes of D. melanogaster, along with annotations of transposable elements and functional transcriptomics and epigenomics data for 26 genomes. DrosOmics is based on the highly scalable platform JBrowse 2 and provides important insights into the structural and functional features of natural populations of D. melanogaster.

Fluctuating selection and the determinants of genetic variation

Summary: Recent studies have shown that cosmopolitan Drosophila populations exhibit seasonal fluctuation in allele frequencies at hundreds to thousands of genetic loci, which has raised questions about how genetic variation is maintained in natural populations. This has led to further exploration of the drivers, dynamics, and genome-wide impacts of fluctuating selection through theoretical and experimental studies. In this review, the latest evidence for multilocus fluctuating selection in Drosophila and other taxa is evaluated, with a focus on potential genetic and ecological mechanisms that maintain these loci and their effects on neutral genetic variation.

Dynamics and stage-specificity of between-population gene expression divergence in the Drosophila melanogaster larval fat body

Summary: This study compared gene expression differences between African and European fruit flies at three developmental stages. The results showed that these differences were highly specific to each stage, and that long non-coding RNA (lncRNA) expression was higher and more extensive in the European flies, suggesting its increased importance in adaptive populations. Modeling the genetic footprint of fluctuating balancing selection: from the local to the genomic scale

Summary: Natural selection not only affects the actual loci under selection but also leaves footprints in patterns of genetic variation in linked genetic regions. We developed analytical approximations to characterize the genetic footprint of balancing selection with seasonally fluctuating allele frequencies. Fluctuating balancing selection can lead to an increase in genetic diversity near the selected site but reduces diversity further away due to recurrent bottlenecks of allelic backgrounds. Strong fluctuating balancing selection can even result in a loss of genetic variation in unlinked regions, impacting genome-wide diversity.

A Population Genomic Assessment of Three Decades of Evolution in a Natural Drosophila Population

Summary: In this study, the researchers assembled a high-quality draft genome of the marmalade hoverfly and compared the transcriptomes of actively migrating and non-migratory hoverflies. These features of the migrant phenotype have evolved through the integration and modification of various genetic pathways.

Distinct signals of clinal and seasonal allele frequency change at eQTLs in Drosophila melanogaster

Summary: Populations of short-lived organisms can adapt to spatial and temporal environmental heterogeneity through local adaptation, which can be reflected on both phenotypic and genetic levels. This study examines the patterns of allele frequency change at expression quantitative trait loci (eQTLs) across a latitudinal cline and between seasons, and finds that eQTLs are enriched for clinally varying polymorphisms. The study also suggests that clinal adaptation at eQTLs is at least partially distinct from seasonal adaptation.

Sexually antagonistic coevolution between the sex chromosomes of Drosophila melanogaster

Summary: Antagonistic interactions between the sexes are important drivers of evolutionary divergence. When loci under interlocus sexual conflict are located on the sex chromosomes, it can lead to cycles of antagonistic coevolution between them and therefore between the sexes. Experimental crosses using Drosophila melanogaster showed that disrupting putatively coevolved sex chromosome pairs resulted in increased male reproductive success but also in lower offspring viability, with these sexually antagonistic fitness effects appearing to be resolved after 25 generations of experimental evolution. Population genetic models of antagonistic coevolution based on empirical results support the conclusion that antagonistic coevolution between the sex chromosomes is plausible and may drive genetic and phenotypic divergence between populations.

Detection of hard and soft selective sweeps from Drosophila melanogaster population genomic data
