Gut microbiome alterations in the crustacean Pacifastacus leniusculus exposed to environmental concentrations of antibiotics and effects on susceptibility to bacteria challenges*

Ariadne Hernandez-Perez et al.

Summary: This study investigated the composition of gut-associated microbiota in crayfish exposed to environmentally-relevant concentrations of the antibiotic sulfamethoxazole. The results showed an increase in chitinolytic bacteria, including Vibrio spp., in some crayfish exposed to the antibiotic, and these antibiotic-exposed crayfish exhibited higher resistance to bacterial infections compared to the control group.

Effect of host genetics on the gut microbiome in 7,738 participants of the Dutch Microbiome Project

Esteban A. Lopera-Maya et al.

Summary: Host genetics influence the gut microbiome, with the LCT and ABO genes showing significant associations with microbial composition and function. The associations at the LCT locus are modulated by lactose intake, while those at ABO can be explained by participant secretor status determined by their FUT2 genotype. Further loci also show potential associations with microbial taxa and pathways. Larger sample sizes are needed to fully understand the effects of host genetics on the gut microbiome.

A multi-omics approach unravels metagenomic and metabolic alterations of a probiotic and synbiotic additive in rainbow trout (Oncorhynchus mykiss)

Jacob Agerbo Rasmussen et al.

Summary: This study investigates the effects of bacteria-based pro- and synbiotic feed additives on the microbiome-associated functions and growth performance of rainbow trout. The results show that the feed additives alter the microbiome composition, reducing the relative abundance of Candidatus Mycoplasma salmoninae. Multi-omics analysis reveals differences in the intestinal microbiota composition and significant changes in the metabolomic landscape, including lipids, amino acids, bile acids, and steroid-related metabolites, associated with different feed types.

Host biology, ecology and the environment influence microbial biomass and diversity in 101 marine fish species

Jeremiah J. Minich et al.

Summary: This study analyzed the microbial ecology of Southern California marine fishes and identified body site as the strongest driver of microbial diversity. The gill of larger, pelagic fishes had the lowest microbial biomass and diversity. Phylosymbiosis patterns were observed across different body sites. In addition, the study showed that mammals have the highest gamma diversity in vertebrate hindguts, while fishes have the highest percentage of unique microbial taxa.

The relationship between the gut microbiome and host gene expression: a review

Robert G. Nichols et al.

Summary: The interaction between the gut microbiome and host gene expression is complex and bidirectional, influencing host pathways relevant for disease, such as immune development and energy metabolism. The gut microbiome can remodel host chromatin, cause differential splicing, alter the epigenetic landscape, and directly interrupt host signaling cascades. Emerging techniques like single-cell RNA sequencing and organoid generation have the potential to enhance our understanding of this relationship in the future.

Summary: Animals have key associations with micro-organisms through evolutionary processes and ecological diversification. The gut microbiome of different fish species varies, but there is no phylosymbiosis signal in the Sparidae family. Diet and gut length have a strong influence on the fish gut microbiome.

Interspecies variation in hominid gut microbiota controls host gene regulation

Amanda L. Muehlbauer et al.

Summary: The study found that most host genes exhibit a conserved response to microbial communities from different hominid species, but hundreds of genes show a divergent response specific to certain host species. Genes associated with intestinal diseases in humans, such as inflammatory bowel disease and Crohn's disease, were affected by species-specific host-microbiome interactions. Inflammation-associated microbial species were found to regulate the expression of host genes related to inflammatory bowel disease, suggesting potential health consequences for these interactions across hominids.

Fernando Naya-Catala et al.

Summary: The study investigated the impact of different feed ingredients on the gut microbiota and host gene expression in fish, revealing that PAP and non-PAP diets may result in reduced feed conversion and increased inflammatory responses. The use of tissue-specific PCR arrays and Illumina sequencing provided insight into the differential expression of genes and the microbial composition in the gut, highlighting the potential effects of feed formulations on fish health.

Summary: This study explores the correlations between gene expression and microbiome composition in laboratory-raised fish, highlighting the strong positive associations between microbial alpha diversity and host immune gene expression. Additionally, 15 microbial families are found to be highly correlated with host gene expression, particularly with immune processes. These findings support the understanding of intimate links between host immunity and gut microbiome composition in nonmodel vertebrate species.
