Development of a genomic tool for breed assignment by comparison of different classification models: Application to three local cattle breeds

Summary: Individual cattle are often assigned to specific breeds based on genomic tools rather than pedigree information, especially for local breeds. In this study, a combination of 16 SNP panels and four classification methods was developed and validated on 562 reference genotypes from 12 cattle breeds. The best models achieved high validation sensitivity for three local breeds, indicating the potential of the partial least squares-discriminant analysis method for selecting breed-informative SNPs.

Defining a nitrogen efficiency index in Holstein cows and assessing its potential effect on the breeding program of bulls

Summary: This study explores the relationship between 3 milk mid-infrared predicted features, integrates them into an N efficiency index, and analyzes the genetic correlations between the NEI and 37 traits of interest. The study also assesses the potential effect of including the NEI into breeding programs. A multi-tissue atlas of regulatory variants in cattle

Summary: Characterizing genetic regulatory variants that affect livestock gene expression is crucial for understanding the molecular mechanisms underlying economically important traits and improving genetic gain through artificial selection. In this study, we construct a Cattle Genotype-Tissue Expression atlas based on publicly available RNA-sequencing samples to provide valuable resources for the research community. We analyze the transcriptomic landscape of over 100 tissues/cell types, identify genetic associations with gene expression and alternative splicing in 23 distinct tissues, and investigate the functional implications of these regulatory effects using multiomics data. Additionally, we link gene expression in different tissues to 43 economically important traits in cattle, decoding the molecular regulatory mechanisms underlying these agronomic traits. The integration with genome-wide association studies also allows us to identify candidate genes and variants associated with these economically important traits.

GWAS and genomic prediction of milk urea nitrogen in Australian and New Zealand dairy cattle

Summary: Our study conducted within-country and meta-GWAS to detect QTL associated with MUN. We identified 14 QTL for MUN located on chromosomes 1, 6, 11, 14, 19, 22, 26, and the X chromosome. The most significant QTL were found in the casein genes on chromosome 6, PAEP on chromosome 11, and DGAT1 on chromosome 14. By selecting sequence variants from the meta-GWAS, we achieved a genetic correlation of 0.95 between MUN in AUS and NZL and significantly improved prediction accuracy in both countries.

The Polymorphism in Various Milk Protein Genes in Polish Holstein-Friesian Dairy Cattle

Summary: The aim of this study was to evaluate the genetic variability within genes encoding milk proteins in 1900 Polish Black and White Holstein-Friesian dairy cows. A total of 24 genetic variants within four genes were investigated, with 16 of them expressing genetic diversity. The fact that many of the investigated SNPs were monomorphic may indicate past reproductive programs favoring certain genotypes. It is suggested that commercially available microarrays should monitor the frequencies of included SNPs for potential removal if they become monomorphic.
