Enhanced Conformational Sampling with an Adaptive Coarse-Grained Elastic Network Model Using Short-Time All-Atom Molecular Dynamics

Summary: Coarse-grained molecular dynamics (CG-MD) simulations offer a cost-effective alternative to all-atom simulations. In this study, a new adaptive CG elastic network model (ENM) was developed by considering dynamic cross-correlation coefficients based on short-time all-atom simulations. Bayesian optimization was used to find suitable parameters, leading to a significant reduction in searching costs. The performance of the adaptive CG-ENM was evaluated on several proteins, and the results demonstrated the ability of this method to explore diverse structural ensembles.

Slow Conformational Changes of Blue Light Sensor BLUF Proteins in Milliseconds

Summary: The study revealed slow reaction kinetics in milliseconds for all examined BLUF proteins, contrary to previous beliefs of nanosecond red shifts. The slower dynamics in the tau(2)-phase were found to be strongly influenced by the size and nature of the C-terminal region adjacent to the BLUF domain, indicating its importance for biological functions. These results highlight the significance of Trp in the BLUF domain and propose a reaction scheme for BLUF reaction.

GNINA 1.0: molecular docking with deep learning
