Evaluation of AlphaFold2 structures as docking targets

Matthew Holcomb et al.

Summary: AlphaFold2 is a promising tool for predicting protein structures, but its predicted structures may not be suitable for docking. Researchers redocked ligands against experimental and AlphaFold2 structures to evaluate docking performance. The quality measure provided during structure prediction is not a good predictor of docking performance, but removing low-confidence regions and making side chains flexible improves the outcomes. Despite high-quality backbone prediction, fine structural details limit the use of AlphaFold2 models as docking targets.

BacPROTACs mediate targeted protein degradation in bacteria

Francesca E. Morreale et al.

Summary: This study successfully reprogrammed the bacterial protein degradation machinery using small-molecule degraders called BacPROTACs. BacPROTACs not only targeted the substrate receptor but also activated ClpC to unfold protein substrates. The in vivo activity of BacPROTACs was demonstrated in mycobacteria, making it a promising tool for both antibiotic discovery and inducible bacterial protein degradation.

Are Deep Learning Structural Models Sufficiently Accurate for Free- Energy Calculations? Application of FEP plus to AlphaFold2-Predicted Structures

Thijs Beuming et al.

Summary: The availability of AlphaFold2 has generated excitement in the scientific community, especially among drug researchers, due to its high accuracy in predicting protein structures. This study explores whether the predicted structures by AlphaFold2 are accurate enough to be useful in computationally driven drug discovery programs, specifically in predicting ligand binding sites. The findings suggest that, under certain circumstances, AlphaFold2-modeled structures can be used with physics-based methods, such as free energy perturbation, in the lead optimization stages of drug discovery programs.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.
