Polyply; a python suite for facilitating simulations of macromolecules and nanomaterials

Summary: Molecular dynamics simulations are crucial for material design and biomacromolecule studies. However, generating input files and starting coordinates is a major bottleneck, especially for complex systems. To address this issue, we introduce the polyply software suite, which includes a multi-scale graph matching algorithm and a generic multi-scale random walk protocol. We evaluate the quality and performance of this approach through practical applications.

Martini 3 Coarse-Grained Force Field: Small Molecules

Summary: The recent re-parametrization of the Martini coarse-grained force field, Martini 3, has improved the accuracy of the model in predicting molecular packing and interactions in molecular dynamics simulations. The use of higher resolution coarse-grained particles to describe ring-like structures in small molecules has resulted in excellent partitioning behavior and solvent properties, as well as capturing miscibility trends between different bulk phases.

Polystyrene-modified carbon nanotubes: Promising carriers in targeted drug delivery

Summary: This study investigates the translocation behavior of polystyrene and carboxyl-terminated polystyrene-modified carbon nanotubes across cell membranes, as well as the potential delivery of the drug molecule ibuprofen. Cytotoxicity analysis of nanoparticles by association rule mining

Fullerene translocation through peroxidized lipid membranes

Summary: Recent cytotoxicity research suggests fullerenes can enter cells and cross the blood-brain barrier, but the toxicity mechanism behind their penetration through biological membranes remains unclear. Molecular dynamics simulations show that the distribution of fullerenes in lipid bilayers is influenced by the bilayer's peroxidation degree and fullerene polarity, with pristine fullerenes translocating faster than Janus fullerenes. No mechanical disruption of model bilayers was observed during the simulated times regarding the toxic response of fullerenes.
