Resurrection of endogenous retroviruses during aging reinforces senescence

Summary: Whether and how certain transposable elements with viral origins, such as endogenous retroviruses (ERVs) dormant in our genomes, can become awakened and contribute to the aging process is largely unknown. In human senescent cells, we found that recently integrated human ERVs, HERVK (HML-2), can become active and produce retrovirus-like particles (RVLPs), which can induce senescence phenotypes in young cells. ERV activation was also observed in aged primates and mice as well as in human tissues and serum from the elderly. Repressing ERVs alleviates cellular senescence, tissue degeneration, and to some extent, organismal aging.

The complete sequence of a human genome

Summary: The Telomere-to-Telomere (T2T) Consortium has presented a complete sequence of a human genome, T2T-CHM13, which covers the whole genome except for the Y chromosome. This new sequence includes gapless assemblies, error corrections in previous references, and nearly 200 million base pairs of additional sequence with gene predictions, including protein coding genes. The completion of important regions allows for further studies on genetic variations and functions.

Giant lungfish genome elucidates the conquest of land by vertebrates

Summary: Lungfishes, belonging to lobe-fined fish, possess a chromosome-quality genome with a vast size attributed to huge intergenic regions, introns with high repeat content, and active transposable elements. Phylogenomic analyses confirm lungfishes' key evolutionary position as the closest living relatives to tetrapods. Their preadaptations to living on land, increased rates of evolution, and duplication of genes associated with obligate air-breathing contribute to their tetrapod-like biology. These findings advance our understanding of the major transition during vertebrate evolution.

Unraveling the features of somatic transposition in the Drosophila intestine

Summary: This study using Drosophila midgut as a model, revealed the prevalence of somatic transposition in somatic tissue, finding that retrotransposon insertions are associated with inactivation of the tumor suppressor Notch and tissue-specific differences in retrotransposition. The research also showed that somatic TE insertions in the adult fly intestine are enriched in genic regions and in transcriptionally active chromatin, providing new insights into somatic TE mobility in vivo.

Transposable Element Landscape in Drosophila Populations Selected for Longevity

Summary: The study found that transposable elements are generally more abundant in long-lived individuals, but there is a trend of reduced TE expression in selected populations compared to nonselected controls. Telomeric TEs are more abundant in long-lived flies, suggesting improved telomere maintenance as a promising mechanism for prolonging lifespan.

Genome-Wide Analyses of Repeat-Induced Point Mutations in the Ascomycota

Summary: The RIP mutation pathway is a fungus-specific defense mechanism that introduces cytosine to thymine transitions in targeted sequences. Through genome-wide analysis in Ascomycota, it was found that most fungi had RIP mutations, especially in the Pezizomycotina classes. Extreme cases of RIP were limited to certain classes like Dothideomycetes and Sordariomycetes, while no evidence of RIP was found in Taphrinomycotina and Saccharomycotina genomes. Losses in RIP combined with controlled TE proliferation in certain groups may lead to genome enlargement and sub-genomic compartments.

Summary: eccDNA accumulation in the nucleus is related to cellular aging and ARDs, mainly due to decreased exclusion. eccDNA is mostly formed from non-coding DNA and can be excluded out of the nucleus through functional NPCs in young healthy cells. However, dysfunctional NPCs in aging cells and certain ARDs hinder the exclusion of eccDNA, leading to its accumulation within the nucleus.

Analysis of RNA-seq data reveals a dynamic spatiotemporal KZFP:TE transcriptome profile, impacting the expression of neurogenesis-associated genes. Long-read sequencing confirms TE-driven isoforms as important contributors to neurogenic transcripts, highlighting their role in genome innovation and neurotypical human brain development.
