Single-cell transcriptomes and runx2b-/- mutants reveal the genetic signatures of intermuscular bone formation in zebrafish

Chun-Hong Nie et al.

Summary: IBs are mineralized spicules found in the myosepta of some teleost species. This study evaluated the characteristics of IB tissue using single-cell transcriptomics in zebrafish and identified 18 distinct cell types. The analysis showed that IBs are derived from tendons and that a core tendon-osteoblast cell lineage is related to IB formation. The researchers also identified 10 candidate genes and demonstrated the crucial role of runx2b regulation in IB formation. This research provides a genetic breeding strategy to generate commercial fish species without IBs, improving their safety and economic value.

Genome-wide analysis of intermuscular bone development reveals changes of key genes expression and signaling pathways in blunt snout bream (Megalobrama amblycephala)

Jing Chen et al.

Summary: Intermuscular bone (IB) is a hard-boned spicule found in lower teleost, negatively impacting the palatability and economic value of blunt snout bream (Megalobrama amblycephala). Through molecular analysis, key signaling pathways related to IB formation have been identified, indicating a possible involvement of intramembranous ossification in the development process.

A systematic evaluation of bioinformatics tools for identification of long noncoding RNAs

You Duan et al.

Summary: An investigation comparing the performance of 41 analysis models for lncRNA identification revealed that no single model excelled under all test conditions. The efficiency of different models depended largely on the source of transcripts and the quality of assemblies. Recommendations were summarized for lncRNA identification under different situations, emphasizing the need for careful selection of appropriate tools based on actual data.

Summary: Our study utilized SMRT technology to characterize the transcriptome of blunt snout bream and identified differentially expressed miRNAs, mRNAs, and lncRNAs between two intermuscular bone growth stages. KEGG analysis highlighted key regulatory genes in the MAPK/p53 and ECM-receptor signaling pathways. Subsequent experiments revealed core regulatory factors affecting cell apoptosis and mineralization activity in intermuscular bones.

Summary: The presence of intermuscular bones (IBs) in fish directly impacts their economic and edible value. This study explored the molecular mechanisms regulating IB formation using histological analysis, transcriptome profiling, and gene expression quantification. The research identified bone-related genes and their roles in IB development, providing insights into understanding the formation of IBs.

Effects of long-term culture on the biological characteristics and RNA profiles of human bone-marrow-derived mesenchymal stem cells

Shan Wang et al.

Summary: Expansion of mesenchymal stem cells (MSCs) in vitro is a necessary process before application, and functional and genomic stability play crucial roles in stem cell therapies. This study investigated the expression and co-expression profiles of coding and non-coding RNAs in human bone marrow MSCs during in vitro aging, revealing significant differences in RNA levels among different passages. Key RNAs identified in bioinformatics analysis were validated, providing important considerations for therapeutic applications of MSCs.
