Could Causal Discovery in Proteogenomics Assist in Understanding Gene-Protein Relations? A Perennial Fruit Tree Case Study Using Sweet Cherry as a Model

Maria Ganopoulou et al.

Summary: Genome-wide transcriptome analysis provides crucial data on plant biology at a systemic level. To understand the relationships between proteins and genes in plants, a further thorough analysis at the proteogenomic level is necessary. In this study, a quantitative proteogenomic atlas of sweet cherry tissues was generated to assess the structure of gene/protein relations and their biological implications, revealing the complex nature of causal relations among genes/proteins important for traits in perennial fruit trees. Causal modeling has been employed for the first time within the proteogenomics concept in plants, highlighting persistent relations at the gene/protein level.

Long-term effect of epigenetic modification in plant-microbe interactions: modification of DNA methylation induced by plant growth-promoting bacteria mediates promotion process

Chen Chen et al.

Summary: This study identifies a new mechanism in which plant growth-promoting bacteria (PGPB) affect DNA methylation in roots to promote plant growth. The results show that the assembly of the rhizosphere microbiome is driven by plant development, and DNA methylation modifications in roots remain functional even after the elimination of the inoculum from the microbiome.

Multiomics technology approaches in blue foods

Shuai Wei et al.

Summary: Blue foods have gained increasing attention due to their high nutritional value and low environmental burdens. However, concerns about quality evaluation, species identification, geographic discrimination, process monitoring, and safety issues have arisen. To address these concerns, efficient and reliable high-throughput techniques are needed. Omics technologies are being developed and applied to assess the quality, authenticity, and safety of blue foods, with a focus on proteomics, metabolomics, and lipidomics approaches.
