GTDB: an ongoing census of bacterial and archaeal diversity through a phylogenetically consistent, rank normalized and complete genome-based taxonomy

Donovan H. Parks et al.

Summary: The Genome Taxonomy Database (GTDB) provides a phylogenetically consistent taxonomy for prokaryotic genomes sourced from the NCBI database. It includes a large number of bacterial and archaeal genomes, highlights the importance of metagenome-assembled genomes, and discusses improvements to the GTDB website and the procedure for updating species clusters.

Characterization of a Cryptic NRPS Gene Cluster in Bacillus velezensis FZB42 Reveals a Discrete Oxidase Involved in Multithiazole Biosynthesis

Qiyao Shen et al.

Summary: The biosynthetic mechanism of polythiazole in microbial nonribosomal peptides (NRPs) has been uncovered, revealing the involvement of a cryptic NRPS gene cluster. The study also showed that the oxidation of polythiazole in NRPs is not catalyzed by integrated oxidase domains as previously believed, but by a standalone oxidase.

Enhancement of edeine production in Brevibacillus brevis X23 via in situ promoter engineering

Qingshu Liu et al.

Summary: Edeines, a group of cationic antimicrobial peptides produced by soil bacterium Brevibacillus, have various biological effects including antimicrobial, anticancer and immunosuppressive activities. By identifying and characterizing the edeine biosynthetic gene cluster in Brevibacillus brevis X23, researchers were able to increase edeine production by replacing the promoter with six different ones, resulting in significantly higher yields of edeines. The study offers a practical approach for producing high yields of edeines in Brevibacillus brevis.

Gerhard Engelbrecht et al.

Summary: The study investigated the nematicidal activity of Bacillus spp. mixtures isolated from soybean rhizospheres on the motility of second-stage juveniles of mixed Meloidogyne communities. Results showed that these mixtures could effectively reduce the motility of Meloidogyne spp. juveniles.

RefSeq: expanding the Prokaryotic Genome Annotation Pipeline reach with protein family model curation

Wenjun Li et al.

Summary: The RefSeq project at NCBI contains a vast number of bacterial and archaeal genomes and proteins, with a focus on reducing spurious annotation through the use of expanded protein family models. The Protein Family Models Entrez database provides users with access to the PFMs, supporting multi-genome analyses and connections to the literature. The reference and representative genome set of prokaryotic genomes within RefSeq is regularly recalculated and available for download and BLAST searches.

Biocontrol of potato common scab by Brevibacillus laterosporus BL12 is related to the reduction of pathogen and changes in soil bacterial community

Cuiping Li et al.

Summary: This study reported a biocontrol bacteria that suppresses potato common scab by reducing pathogen abundance and regulating soil bacterial community. The results suggest potential beneficial bacteria may cooperate with the biocontrol strain to control the disease. Functional prediction showed changes in the relative abundance of specific pathways, providing insights into the micro-ecological mechanisms for controlling plant diseases with biocontrol agents.
