A weighted bilinear neural collaborative filtering approach for drug repositioning

Yajie Meng et al.

Summary: In this study, a novel neural collaborative filtering approach is proposed for drug repositioning, which utilizes deep-learning approaches based on a heterogeneous network. The approach takes advantage of localized information in different networks and models the complex drug-disease associations effectively. The effectiveness of the approach is verified through benchmarking comparisons and validated against clinical trials and authoritative databases.

Identification of drug-target interactions via multiple kernel-based triple collaborative matrix factorization

Yijie Ding et al.

Summary: Targeted drugs have shown therapeutic effects in cancer treatment, but detecting drug-target interactions through biochemical experiments is time-consuming. Machine learning has been widely used in large-scale drug screening, but there is a lack of methods for multiple information fusion. Researchers propose a multiple kernel-based triple collaborative matrix factorization method to predict drug-target interactions.

A multi-omics machine learning framework in predicting the survival of colorectal cancer patients

Min Yang et al.

Summary: This study identified the potential biomarkers associated with colorectal cancer (CRC) survival at mRNA, miRNA, and tissue microbiome levels. The microbiome of CRC tissue showed the best predictive power in determining the three-year survival of CRC patients. Additionally, differential microbial communities and expression genes were found between short-term survival (ST) and long-term survival (LT) groups. The results suggest that tissue bacterial communities can serve as potential biomarkers for predicting CRC survival.

DGHNE: network enhancement-based method in identifying disease-causing genes through a heterogeneous biomedical network

Binsheng He et al.

Summary: Identifying disease-causing genes is crucial for understanding disease mechanisms and clinical applications. However, current approaches lack accuracy and efficiency, necessitating computational methods with higher identification power. A new method called DGHNE was proposed in this study, which utilizes a heterogeneous biomedical network enhanced by network embedding to identify disease-causing genes. The results show that DGHNE outperforms other methods in terms of accuracy and efficiency, making it a valuable tool for predicting disease-gene associations.

The systemic anti-microbiota IgG repertoire can identify gut bacteria that translocate across gut barrier surfaces

Ivan Vujkovic-Cvijin et al.

Summary: This study reports that certain commensal gut microbiota can translocate across the gut barrier in mice and humans and are associated with heightened systemic immune response. A modified high-throughput approach was developed to quantify systemic immune response against gut commensal bacteria in human serum samples without the need for paired stool samples. Several commensal bacterial species were found to elicit elevated immune response in patients with inflammatory bowel disease (IBD) and exhibited increased transcriptional activity and growth rates in IBD patient gut microbiomes. This approach serves as a complementary tool to understand the interactions between host and gut microbiota and may help identify microbes associated with inflammatory diseases.
