Kingdom-Wide Analysis of Fungal Protein-Coding and tRNA Genes Reveals Conserved Patterns of Adaptive Evolution

Rhondene Wint et al.

Summary: Protein-coding genes have evolved a preference for codon usage as a result of both adaptive and nonadaptive influences. Comparative genomics analysis of over 450 species suggests that codon usage and tRNAs are coadapted for translation speed, likely a form of convergent evolution. Phylogenetic reconstruction indicates that adaptive radiation is a better explanation for the variation in interspecific codon usage bias than genetic drift.

Deciphering the tRNA-derived small RNAs: origin, development, and future

Bowen Liu et al.

Summary: This paper reviews the biogenesis, classification, subcellular localization, and action mechanism of tsRNAs, as well as the association between chemical modifications of tRNAs and the production and functions of tsRNAs. It further summarizes the molecular mechanisms of tsRNAs in diseases such as immunity, metabolism, and malignancy, and evaluates the potential of tsRNAs as biomarkers and therapeutic targets. Additionally, it introduces several resource databases for analyzing tsRNAs, and discusses the challenges and future directions in this field.

Menzerath-Altmann's Law of Syntax in RNA Accretion History

Fengjie Sun et al.

Summary: RNA evolves by adding substructural parts to growing molecules, and the statistical behaviors of lengths of double-stranded and single-stranded segments of molecules have been explored. Strong pushes towards an economy of scale and statistically significant negative correlations and strong associations were identified. Results suggest a principle of diminishing returns in RNA accretion history, following the Menzerath-Altmann's law of language.

Transfer RNA-derived small RNA: A rising star in oncology

Jiao Li et al.

Summary: tRNAs not only participate in protein synthesis, but can also generate tsRNAs, which play important roles in various biological processes and are associated with cancer progression. Abnormal expression of tsRNAs can promote tumor initiation and development through mechanisms such as transcriptional regulation and RNA interference.

Origins and evolving functionalities of tRNA-derived small RNAs

Qi Chen et al.

Summary: tsRNA, derived from tRNA cleavage, are ancient small RNAs with versatile roles in fundamental biological processes. These roles stem from sequence conservation, RNA modifications, and protein-binding abilities, suggesting the need for expanding tsRNA research into broader areas for precision medicine.

Taxallnomy: an extension of NCBI Taxonomy that produces a hierarchically complete taxonomic tree

Tetsu Sakamoto et al.

Summary: NCBI Taxonomy is a widely used source of taxonomic information in bioinformatics, but presenting the data in a table format could improve its usability. An algorithm called Taxallnomy has been developed to generate a complete hierarchical taxonomic table from the NCBI Taxonomy tree, providing names for all taxonomic ranks across 41 hierarchical levels. This resource can be applied to various bioinformatics analyses that rely on NCBI Taxonomy data and is periodically updated with the ability for users to generate it locally.
