De Novo Genome Assembly and Annotation of an Andean Caddisfly, Atopsyche davidsoni Sykora, 1991, a Model for Genome Research of High-Elevation Adaptations

Blanca Rios-Touma et al.

Summary: In this study, we sequenced, assembled, and annotated the genome of Atopsyche davidsoni Sykora, 1991, which is the first whole-genome assembly for the caddisfly family Hydrobiosidae. We successfully assembled the most contiguous caddisfly genome to date using PacBio HiFi reads, and this new resource provides valuable insights into the genomic adaptation of aquatic insects to high-altitude environments.

Genome size evolution in the diverse insect order Trichoptera

Jacqueline Heckenhauer et al.

Summary: The size of genomes in caddisflies varies greatly, and the expansion of repetitive elements, particularly transposable elements, is identified as a major driver of larger genome sizes. The association between transposable elements and genome size shows a linear relationship. Moreover, expanded genomes are more likely to occur in caddisfly lineages with higher ecological diversity.

Timing and mechanisms of Tibetan Plateau uplift

Lin Ding et al.

Summary: This review discusses the temporal and spatial distribution of surface uplift in the Tibetan Plateau and the geodynamic mechanisms behind it. The initial collision between India and Asia and the subsequent formation of the high Tibetan Plateau are still not well understood, but the uplift is primarily controlled by delamination and break-off of the subducted Indian and Asian lithosphere.

Gene Flow and Diversification in Himalopsyche martynovi Species Complex (Trichoptera: Rhyacophilidae) in the Hengduan Mountains

Xi-Ling Deng et al.

Summary: The study investigated the mechanisms driving diversification of the endemic Himalopsyche martynovi complex in the Hengduan Mountains, revealing extensive gene flow among different lineages, suggesting a potential mechanism for the formation of biological diversity in the Hengduan Mountains.

A Cautionary Note on the Use of Genotype Callers in Phylogenomics

Pablo Duchen et al.

Summary: Current genomic resources are limited, often leading to the use of a single reference genome for variant calling, but traditional genotype callers like GATK may underestimate variants at phylogenetic levels. The accuracy of heterozygote calls declines with distance from the reference genome, with GATK showing a sharp decline, while ATLAS maintains high accuracy even in moderately divergent species. Efforts should be made to acquire more reference genomes per species before conducting high-scale phylogenomic studies.

Population genomics for wildlife conservation and management

Paul A. Hohenlohe et al.

Summary: Biodiversity is threatened globally, and population genomics has emerged as a valuable tool for wildlife conservation. By providing precise estimates of population features and identifying genetic variants, genomics can help assess populations' ability to adapt to environmental changes and enhance conservation efforts.

Draft Genome Assemblies and Annotations of Agrypnia vestita Walker, and Hesperophylax magnus Banks Reveal Substantial Repetitive Element Expansion in Tube Case-Making Caddisflies (Insecta: Trichoptera)

Lindsey K. Olsen et al.

Summary: Trichoptera (caddisflies) are essential for freshwater ecosystems, with the genetic diversity playing a key role in evolutionary studies. Tube case-making caddisflies have genomes at least three times larger than retreat-making caddisflies, driven in part by expansion of repetitive elements. This suggests caddisflies are a promising model for understanding genome size evolution in diverse insect lineages.

Long Reads Are Revolutionizing 20 Years of Insect Genome Sequencing

Scott Hotaling et al.

Summary: The insect genome research has made significant progress over the past 20 years, but there is still bias in the genome assembly of insect species. Assemblies incorporating long-read sequencing technology are significantly more contiguous than those that do not, and future efforts to build insect genome resources require better integration, balanced sampling, and improved gene annotations.
