Artificial intelligence in the prediction of protein-ligand interactions: recent advances and future directions

Ashwin Dhakal et al.

Summary: New drug production can take over 12 years and cost around $2.6 billion, with the COVID-19 pandemic emphasizing the need for more powerful computational methods in drug discovery. This review focuses on computational approaches using artificial intelligence (AI) to predict protein-ligand interactions, particularly in deep learning methods. The correlation between protein-ligand interaction aspects and the proposal to study them together could lead to more accurate machine learning-based prediction strategies.

Bayesian-Inference-Driven Model Parametrization and Model Selection for 2CLJQ Fluid Models

Owen C. Madin et al.

Summary: In this study, Bayesian inference and surrogate modeling are used for molecular model selection. By using accelerated surrogate modeling and Monte Carlo sampling techniques, the Bayes factor evidence for different levels of complexity in the two-centered Lennard-Jones + quadrupole fluid model is evaluated. The research shows that the use of variable quadrupole and bond length parameters in this model framework is justified only for some chemistries.

Learning Atomic Multipoles: Prediction of the Electrostatic Potential with Equivariant Graph Neural Networks

Moritz Thurlemann et al.

Summary: Describing electrostatic interactions accurately is a challenging problem for classical potential-energy functions. Machine-learned potentials struggle with long-range behavior, and fixed partial-charge approximation fails to reproduce short-range electrostatic potentials. In this study, an equivariant graph neural network (GNN) is introduced to address this issue by predicting atomic multipoles and reproducing electrostatic potentials with high fidelity.
